W oparciu o najnowsze doniesienia mikrobiologii sądowej możliwe jest powiązanie sprawcy z dowodem w postępowaniu śledczym na podstawie analizy molekularnej materiału mikrobiologicznego. Wiadomo, że występujący na powierzchni naskórka człowieka mikrobiom jest nie tylko gatunkowo, ale i osobniczo specyficzny. Korzystając z tej informacji, można powiązać użytkownika danego przedmiotu (np. urządzenia elektronicznego) z takim sprzętem poprzez naniesiony w trakcie użytkowania, właściwy tylko danemu użytkownikowi, specyficzny mikrobiom. Korzystając z metod opartych na tzw. genetycznym odcisku palca (DNA fingerprinting) zbiorowiska bakterii, porównywano zgodności struktury zbiorowiska mikroorganizmów pobranych z naskórka dłoni oraz obudowy telefonu komórkowego u czternastu uczestników badania. W tym projekcie wykorzystano metodę łańcuchowej reakcji polimerazy z elektroforezą w gradiencie denaturacji PCR-DGGE (ang. Polymerase Chain Reaction – Denaturing Gradient Gel Electrophoresis). Uzyskana analiza pozwoliła na otrzymanie wyników wskazujących na wysoką zbieżność struktury genotypowej próbek pochodzących od użytkownika z mikrobiomem pobranym z jego telefonu. Metoda PCR-DGGE może być wykorzystywana jako skriningowa, poprzedzająca dodatkowe analizy potwierdzające.
The latest reports on the subject of forensic microbiology indicate that it is possible to link a perpetrator of an offence to the evidence, based on molecular analysis of microbiological material. The microbiome of human epidermis is known to be species- and individual-specific. This knowledge can be used towards finding a match between the object (e.g. electronic device) and the user, based on the individual-specific microbiome deposited onto the object’s surface. The DNA fingerprinting-based methods were used to compare similarities in the structures of bacterial communities collected from the epidermis of 14 study subjects and the housings of their mobile phones. This study was based on the Polymerase Chain Reaction – Denaturing Gel Electrophoresis method. The results obtained revealed a high degree of similarity between the structure of bacterial genotypes present on the users’ epidermis and the microbiomes recovered from their mobile phones. PCR-DGGE can be used as the screening method, preceding the additional confirmatory analyses.

Osad czynny jest uznawany za najbardziej efektywną i popularną metodę oczyszczania ścieków. W osadzie czynnym zachodzi znaczna ilość złożonych przemian chemicznych i biochemicznych, prowadzących do otrzymania wysokiej jakości produktu. Nitryfikacja, czyli usuwanie nieorganicznych form azotu, jest kluczowym elementem oczyszczania ścieków. Aktualny stan wiedzy i rozwój metod biologii molekularnej pozwala na badania mieszanin mikroorganizmów na poziomie kwasów nukleinowych i daje możliwość zaprezentowania ogromnej różnorodności form nitryfikatorów i innych grup bakteryjnych występujących w osadzie czynnym. Celem tego artykułu jest krótki opis współczesnych metod biologii molekularnej, użytecznych w badaniach nitryfikatorów w osadzie czynnym i pomocnych w monitoringu nitryfikacji. Artykuł ma również zwrócić uwagę na ścisłe powiązanie biologii i chemii w biochemicznych procesach zachodzących w środowisku.
Activated sludge is known to be one of the most effective and popular methods of wastewater treatment. A wide range of complex biochemical and chemical processes are performed in this biocenosis, which result in obtaining a highly purified product. Nitrification, the removal of inorganic nitrogen compounds, is a crucial wastewater treatment process. Knowledge and the development of molecular biology techniques help in research performed on complex mixtures of microorganisms at the level of their nucleic acids and reveal the vast diversity of nitrifiers and other bacterial groups. The aim of this article is to provide a brief description of modern molecular methods that are useful in research into the biodiversity of nitrifiers in activated sludge and the nitrification monitoring. It was also a goal of the article to underline that biology and chemistry are closely linked mainly in the case of the biochemical processes performed in the environment.

Piotr Słonimski, full professor of genetics at University Paris 6 and associate professor on Institute of Biochemistry and Biophysics P.A.S. Born in Warsaw 9.11.1922 died in Paris 25.04.2009. He was full member of French Academy of Science and foreign member of Polish Academy of Sciences, Polish Academy of Arts and Sciences as well as of several others European Academies and dr. hc of many European Universities. He was honored by number of scientific prizes, and was holder of several high decorations, French and Polish. Piotr Słonimski studied medicine during the II World War in Warsaw Underground University, and started after the war his scientific career getting in 1946 his M.D. title at Jagiellonian University in Cracow. Being under occupation the active member of Polish underground and soldier of Warsaw 44 insurrection against Nazis, in Poland incorporated into soviet block he did not escaped the repressions falling on the anti-nazi independence fighters and was arrested by communist secret services. After a few months in prison he was liberated and left Poland for France, were in laboratory of Boris Ephrussi he started his career in CNRS, where from 1971 to 1992 was Director of Centre de Genetique Moleculaire. In line with solid french tradition yeast S. cerevisiae was preferred model of his studies. Here he demonstrated non-standard heritage of mitochondrial traits and become one of co-founders of non-mendelian genetics in Eucatyota. By subtle genetic analysis of selected mitochondrial genes he was first to demonstrate the existence of mosaic genes and pointed towards the regulatory function of information carried on by introns. In nineties Piotr Słonimski was a spiritus movens of European yeast genomics program, acknowledged by special issue of Nature, giving full gene repertoire of the first eucaryotic organism. His scientific interest stayed then in genomes. Here with advanced cryptology methods he was looking for the existence of non-trivial rhythms in coding DNA sequences. His death left in sorrow not only his family but also all the scientist of “yeast community” as well as his comrades in arms from underground and Solidarity movement.

Several aspects of in vitro culture have potential for cereal improvement. This paper focuses on evaluation of somaclonal variation (SV) from immature embryo callus culture, and doubled haploid (DH) production via anther culture in barley. Genetically stable SV was observed for several seedling morphological traits such as albino, yellow, light green and lethal. SV occurred at approximately half the frequency of azide-induced mutagenesis. The potential for widespread application of anther culture-mediated DH production in barley breeding and genetic studies was increased through culture procedure improvements and understanding the inheritance of anther culture response. Methodology improvements included substitution of inexpensive gelrite for expensive ficoll or agarose, ability to grow anther donor plants under field as well as growth chamber conditions and flexibility in cold pretreatment/storage of anther donor spikes for 4-6 weeks prior to anther plating. From diallel analysis, inheritance of anther culture response was complex with additive and dominance effects for embryoid formation, total plant regeneration and green plant regeneration and reciprocal effects (maternal) for green plant regeneration. High x low responder crosses generated F₁’s that were intermediate in response and low x low crosses sometimes produced F₁ heterosis for green plant regeneration. Therefore, some recalcitrant types appear to be usable in anther culture DH production systems within a breeding program.

Diarrhoea in developing countries is caused by an increasingly long list of bacterial, viral, and parasitic pathogens with rotavirus, Enterotoxigenic Escherichia coli, Campylobacter, Shigella, and Salmonella heading the list. Using methods to detect most of the known enteropathogens, one or more enteropathogen(s) is isolated in two-thirds of diarrhoeal illnesses in the developing world. Deoxyribonucleic acid probes have proved very useful in detecting pathogens such as enterotoxigenic (ETEC), enteroinvasive (EIEC), enteropathogenic E. coli (EPEC), and Shigella but have not yet proved to be particularly rapid or less expensive. Molecular biology has proved useful in epidemiological studies as a means of strain identification and detection of genome diversity. Since the introduction of ribonucleic acid gene restriction patterns as taxonomic tools in 1986, ribotyping has become an established method for systematics, epidemiological, ecological population and genome diversity studies of microorganisms including Shigella. The technological development culminated in the automation of ribotyping which allowed for high-throughput applications. PCR ribotyping has proved being a highly discriminatory, flexible, robust and cost-efficient routine technique which makes inter-laboratory comparison and build of ribotype databases possible, too. The aim of the present review is to determine the present status of ribotyping technique in detecting the diversity in Shigella isolates.

The novel technologies used in environmental engineering were discussed in this paper – the formation of aerobic granules, the Anammox process, the advanced oxidation processes, the use of fungi for dyes decolorization, constructed wetlands, the soil phytoremediation supported by rhizosphere microorganisms and the use of molecular biology technique in environmental engineering. The structure of granular sludge is influenced by EPS production. The average diameter and density of biogranules increase due to EPS production. Although polysaccharides are essential, proteins were found to be the predominant component of aerobic granular sludge. Compared to loosely bound EPS (LB-EPS), tightly bound EPS (TB-EPS) showed more significant correlations with granules formation. This investigation will contribute towards a better understanding of the behavior and composition of EPS in sequencing batch reactors. The traditional nitrification and denitrification processes proceed well with typical municipal wastewater. Nevertheless, there are also nitrogen-rich wastewater streams like landfill leachate or reject waters from dewatering of digested sludge, for which traditional nitrification/denitrification can be generally ineffective due to free ammonia inhibition of nitrification and unfavorable biodegradable carbon content for denitrification. Because of high requirements for oxygen and the necessity for addition of external carbon source, treating such nitrogen-rich streams with nitrification/denitrification would become expensive and unsustainable. The least resources consuming pathway for the conversion of ammonium to nitrogen gas is a combination of partial nitrification and the Anammox process. The main advantages of this process compared to the conventional nitrification/denitrification are: low sludge production, decrease of the aeration costs by almost 60% (only half of the ammonia is oxidized to nitrite in the nitritation process without further oxidation to nitrate), and no need for external organic carbon source addition (Anammox process). Furthermore, anammox bacteria oxidize ammonium under anoxic conditions with nitrite as the electron acceptor, and converse energy for CO2 fixation. Additionally, the biomass yield of the Anammox process is very low (0.08 kg VSS kg NH4-N-1 in comparison to 1 kg VSS kg NH4-N-1 in conventional nitrification/denitrification process) consequently, little sludge is produced. The low sludge production is another factor that contributes to the substantially lower operation costs compared to conventional denitrification systems. Advanced oxidation processes (AOPs) are oxidative methods which are based on the generation of the hydroxyl radicals, which are very reactive and less selective than other oxidants. In the wastewater treatment technology, AOPs can be used in a combination with conventional biological techniques (so called hybrid processes), as pre- and post- treatment processes. The advanced oxidation processes have been used in order to increase the biodegradability and also detoxification of the wastewater. The ability of fungi to degrade lignin-cellulose debris is well known. In addition to these natural molecules they may also degrade synthetic compounds, including synthetic dyes. High effectiveness of Evans blue and brilliant green mixture removal by all tested strains was demonstrated. The process was the most effective and fast in shaken conditions. Finally strain MB removed 90% of tested mixture in shaken samples after 96h. It was the best result reached among all the strains used in the experiment. High removal efficiency was accompanied by a decrease of toxicity (from V class to III class in test with D. magna and from IV class even to non-toxic in test with L. minor). The highest decrease of phytotoxicity was noticed in samples with shaken biomass in which the effect of dyes mixture elimination was the best. The research indicates very high potential of tested strains for decolorization and detoxification of dyes mixture. Constructed wetlands are man-made system mimicking the process occurring in natural wetlands. These systems are considered to be an alternative to more technically advanced waste water treatment technologies. The development of constructed wetlands is envisaged to pursue the following directions grouped according to: the type of the waste water to be treated, target contaminants, treatment intensification methods, ancillary benefits and the locality. Mycorrhiza fungi can be used for phytoremediation proccess. They support plant growth by lowering the stress caused by the lack of phosphorus and water. They produce enzymes participating in several stages of xenobiotics decomposition, which is helpful in their further biodegradation performed by the other rhisospherical organisms. The natural colonisation of PAHs contaminated soil is a long-term process. It could be shortend by adding fungal propagules as an inoculum to the soil. Fungi used for the injections should be isolated from PAHs contaminated soil. That guarantees their survival and development in the contaminated environment. The level of PAHs elimination from soil depends on a type of bioremediation modification used. It was shown that the best results are obtained with monocotylous plants combined with bacterial and fungal biopreparations obtained from contaminated soil. The symbiosis of mycorrhiza fungi with monocotylous plants caused ca. 40% increase of 3, 4, 5 and 30% of 6-ring hydrocarbons removal from soil in comparison with the conventional methods. Important aspect of environmental protection and engineering is the possibility for qualitative and quantitative monitoring of complex microbial communities, responsible for biotechnological processes, such as: soil bioremediation, wastewater treatment or composting. Due to the fact that most of the environmental bacteria cannot be grown in the laboratory conditions molecular techniques are widely used in environmental engineering. Among these methods the Polymerase Chain Reaction (PCR)-based and hybridization-based (such as Fluorescent in situ Hybridization; FISH) techniques are known to be the most useful.

Cytogenetics is complementary to genetic and molecular analysis of genome structure and function. From the beginning it has been mainly used for identification of chromosomes and karyotype construction. Most significant for the progress in cytogenetics was development of chromosome banding techniques and in situ hybridization, especially fluorescent in situ hybridization (FISH) and its different modifications which have become the most important techniques in molecular cytogenetics. FISH allows physical gene mapping and localization of different non-coding DNA sequences on chromosomes and interphase nuclei. Repetitive DNA sequences can generate unique FISH-signal patterns on individual chromosomes valuable for karyotyping and phylogenetic analysis. These studies have important implications for basic research and practical applications. The understanding of the structure, function, organization and evolution of genomes enabled many new cytogenetic applications to both medicine and agriculture, particularly in diagnosis and plant breeding.

Introduction: Vestibular schwannomas (VS) are benign tumors developing from the myelin-producing Schwann cells, which surround the vestibular branches of the auditory nerve. The vast majority occur sporadically and a small proportion are associated with neurofibromatosis type 2 (NF2). Most sVS are slow-growing neoplasms; however some have a cystic structure, show more rapid growth, cause more frequently paralysis of the facial nerve, and brainstem compression. The molecular hallmark of both sporadic and NF-2 associated VS is the inactivation of the tumor-suppressor gene NF2, also called merlin gene. Purpose: The paper presents the current knowledge on the molecular biology of VS, including: information on genetic and epigenetic aberrations, changes in gene expression and specific microRNA expression profiles.

Pathogenesis of middle ear acquired cholesteatoma in the light of the research using high throughput, “omics”, technologies of molecular biology

Cholesteatoma is described as cystic lesion consisting of keratinizing squamous cell epithelium, filed with keratin debris, surrounded by inflammatory fibrous tissue, gradually expanding in the middle ear and causing destruction of neighboring bones. This paper presents brief review of existing hypotheses explaining its etiology in the light of the researches using high throughput, “omics”, technologies of molecular biology. Classic theories of pathogenesis of acquired cholesteatoma as: immigration, squamous metaplasia, basal cell hyperplasia or invagination theory have not been able to explain fully all pathological processes observed in cholesteatoma tissue. This also concerns the newer concepts that cholesteatoma is a result of mucosal traction generated by interaction of migrating opposing surfaces, a natural attempt by the body to cure the underlying inflammation in the cavity or chronic wound healing process triggered by micro defects in the basement membrane of the epithelium in the retraction pocket. Introduction of high-throughput, “omics”, technologies of molecular biology to the studies under cholesteatoma pathogenesis allowed identification of cholesteatoma-related gene expression signatures using full-genome microarrays as well as proteomic analysis of cholesteatoma. Those studies confirmed known pathological processes observed in cholesteatoma tissue such as: high proliferative activity, decreased signal transduction, active immunological response, alterations in the extracellular matrix, increased expression of proinflammatory cytokines, neovascularization and may others. This technique allows precise and complete insight into molecular mechanisms in those processes. However, it is still unknown what is the cause that trigger epithelial hyperplasia, inhibited migration and inflammatory response in the preexisting retraction pocket.
