Opis:
Strains of the genus Acanthamoeba are usually assigned to sequence types or genotypes according to pair-wise similarity values of the nuclear gene for the small subunit of ribosomal RNA. This classification system was established by comparing full or nearly full gene sequences, > 2000 bp. For practical reasons, diagnostic fragments of smaller lengths have been identified and used for rapid and economic identification of large number of strains. While the use of these small fragments in diagnostics applications remains valid when and only if the reference full sequence-type is available, we contest their use to identify and describe new genotypes. We report herein the case of a new genotype described on the basis of solely a small partial sequence and discuss the poor reliability of this fragment to correctly infer phylogenetic relationships, and its limits in the description of new genotypes of Acanthamoeba.

Opis:
The evolution of the dominant marine plankton ciliates, the oligotrichids and choreotrichids, is analysed for morphologic and genetic convergences and apomorphies based on literature and our own data. These findings have taxonomic implications. Within the oligotrichid genus Parallelostrombidium two subgenera, Parallelostrombidium Agatha, 2004 nov. stat. and Asymptokinetum nov. subgen., are established, using the courses of the ventral and girdle kineties as a distinguishing feature. Likewise, a different arrangement of extrusome attachment sites is used for a split of the oligotrichid genus Novistrombidium into the subgenera Novistrombidium Song and Bradbury, 1998 nov. stat. and Propecingulum nov. subgen.; Novistrombidium (Propecingulum) ioanum (Lynn and Gilron, 1993) nov. comb. and Novistrombidium (Propecingulum) platum (Song and Packroff, 1997) nov. comb. are affiliated. Based on discrepancies in the somatic ciliary pattern and the presence of conspicuous argyrophilic inclusions, the aloricate choreotrichid species Pelagostrobilidium kimae nov. spec. is distinguished from P. conicum. The diagnosis for the tintinnid family Eutintinnidae Bachy et al., 2012 is improved by including cell features. The co-operation of taxonomists and molecular biologists is strongly recommended to prevent misinterpretations of gene trees due to incorrectly identified species and for better species circumscriptions.

Shell habitus and COI mitochondrial gene sequences of one freshwater snail from Khios and three from Rhodes islands were analysed. Both methods confirmed assignment of these specimens to the genus Daphniola Radoman, 1973. Genetic distance between individuals from these two islands is surprisingly low, strongly suggesting that they belong to the same species, still undescribed. Comparison of COI sequences with other known species of this genus shows that the closest relative of the Khios and Rhodes populations is D. louisi Falniowski et Szarowska, 2000 from Attica. The results are discussed in the context of geological and climatic history of the Mediterranean.

Stres środowiskowy jest z jednym z głównych czynników limitujących wzrost i rozwój roślin. Przeszukiwanie biblioteki cDNA Pharbitis nil z liścieni roślin zaindukowanych do kwitnienia sondą SOD3.1 kodującą manganową dysmutazę ponadtlenkową pszenicy, umożliwiło zidentyfikowanie sekwencji długości 798 pz. Sekwencja ta wykazuje najwyższą homologię do roślinnych genów RSH, homologicznych do bakteryjnych RelA i SpoT. Białka kodowane przez te geny uczestniczą w odpowiedzi ścisłej - wysoce konserwowanym mechanizmie odpowiedzi na stres.
Environmental stress is one of the main factors limiting plant growth and development. The cDNA library constructed from cotyledons of Pharbitis nil plants photoinduced for flowering was screened by probe SOD3.1 coding wheat manganese superoxide dismutase. The cDNA sequence of 798 bp was isolated showing the highest identity to the plant RSH genes which are homologs of bacterial RelA and SpoT genes. Their protein products participate in the stringent response - a highly conserved mechanism of stress response.

MicroRNAs (miRNAs) are small non-coding RNAs that have been found in most of the eukaryotic organisms. They are involved in the regulation of gene expression at the post-transcriptional level in a sequence specific manner. MiRNAs are produced from their precursors by Dicer-dependent small RNA biogenesis pathway. Involvement of miRNAs in a wide range of biological processes makes them excellent candidates for studying gene function or for therapeutic applications. For this purpose, different RNA-based gene silencing techniques have been developed. Artificially transformed miRNAs (amiRNAs) targeting one or several genes of interest represent one of such techniques being a potential tool in functional genomics. Here, we present a new approach to amiRNA*design, implemented as AmiRNA Designer software. Our method is based on the thermodynamic analysis of the native miRNA/miRNA* and miRNA/target duplexes. In contrast to the available automated tools, our program allows the user to perform analysis of natural miRNAs for the organism of interest and to create customized constraints for the design stage. It also provides filtering of the amiRNA candidates for the potential off-targets. AmiRNA Designer is freely available at http://www.cs.put.poznan.pl/arybarczyk/AmiRNA/.

Phalaenopsis is one of the world’s most popular and important epiphytic monopodial orchids. The extraordinary floral diversity of Phalaenopsis is a reflection of its evolutionary success. As a consequence of this diversity, and of the complexity of flower color development in Phalaenopsis, this species is a valuable research material for developmental biology studies. Nevertheless, research on the molecular mechanisms underlying flower color and floral organ formation in Phalaenopsis is still in the early phases. In this study, we generated large amounts of data from Phalaenopsis flowers by combining Illumina sequencing with differentially expressed gene (DEG) analysis. We obtained 37 723 and 34 020 unigenes from petals and labella, respectively. A total of 2736 DEGs were identified, and the functions of many DEGs were annotated by BLAST-searching against several public databases. We mapped 837 up-regulated DEGs (432 from petals and 405 from labella) to 102 Kyoto Encyclopedia of Genes and Genomes pathways. Almost all pathways were represented in both petals (102 pathways) and labella (99 pathways). DEGs involved in energy metabolism were significantly differentially distributed between labella and petals, and various DEGs related to flower color and floral differentiation were found in the two organs. Interestingly, we also identified genes encoding several key enzymes involved in carotenoid synthesis. These genes were differentially expressed between petals and labella, suggesting that carotenoids may influence Phalaenopsis flower color. We thus conclude that a combination of anthocyanins and/or carotenoids determine flower color formation in Phalaenopsis. These results broaden our understanding of the mechanisms controlling flower color and floral organ differentiation in Phalaenopsis and other orchids.

Opis:
Ab initio methods of DNA regulatory sequence region prediction known as transcription factor binding sites (TFBS) are a very big challenge to modern bioinformatics. Although the currently available methods are not perfect they are fairly reliable and can be used to search for new potential protein-DNA interaction sites. The biggest problem of ab initio approaches is the very high false positive rate of predicted sites which results mainly from the fact that TFBS are very short and highly degenerate. Because of that they can occur by chance every few hundred bases making the task of computational prediction extremely difficult if one aims to reduce the high false positive rate keeping highest possible sensitivity to predict biologically meaningful sequence regions. In this work we present a new application that can be used to predict TFBS regions in very large datasets based on position weight matrix models (PWM’s) using one of the most popular prediction methods. The presented application was used to predict the concentration of TFBS in a set of nearly 2.2 thousand unique sequences of human gene promoter regions. The study revealed that the concentration of TFBS further than 1kbp from the transcription initiation site is constant but it decreases rapidly while getting closer to the transcription initiation site. The decreasing TFBS concentration in the vicinity of genes might result from evolutionary selection which keeps only sites responsible for interactions with proteins being part of a specific regulatory mechanism leading to cells survival.

In order to determine the genetic variability of Polish RHD virus strains and to confirm the presence of genetic variant (RHDVa) subtype the partial nucleotide sequences of capsid protein gene, including two highly variable regions C and E, were examined. Phylogenetic analyses of 15 viral strains obtained over 18 years revealed the presence of three genetic groups. The oldest RHDV strains exhibit very close amino acid sequence similarity (98-99%) to the German FRG89 reference strain and most of European strains of the same period, as well as Chinese isolate from 1984. The HA-negative strains and isolates with variable reactivity in the HA test belong to the second subgroup and exhibit an intermediate level of variability (about 3%) in the analysed VP60 gene fragment. The most genetically variable strains (6-7%) clustered to RHDVa subtype. The analysis of nucleotides and amino acid sequences demonstrated three pairs of well conserved RHDV strains, isolated over 3, 6 and 10-year period.

Opis:
The Vistula Lagoon (southern Baltic Sea) is a shallow and highly eutrophic water body, with frequent blooms of cyanobacteria dominated by Microcystis and Anabaena species. Two Microcystis strains, MK10.10 and MAKR0205, isolated from the lagoon were characterised in this work. The morphology of the isolates differed significantly with respect to cell size and their ability to form aggregates. Based on the 16S rRNA sequence and 16S-23S internal transcribed spacer (ITS) sequence, both isolates were classified as Microcystis aeruginosa. However, only one isolate, MK10.10, possessed the mcy genes responsible for microcystin biosynthesis and only this strain produced microcystins. The effects of environmental factors, such as light, temperature and salinity, on toxin production turned out to be minor. Under the culture conditions used in the experiments, the biomass of the toxic MK10.10 was always lower. Hybrid quadrupole-time-of-flight liquid chromatography/tandem mass spectrometry (QTOF-LC/MS/MS) was used to elucidate the structure of the microcystin (MC) variants produced by MK10.10. Based on molecular ion and fragmentation spectra, the toxins were identified as MC-LR, MC-VR and MC- HIlR. Our study confirmed that some morphological criteria could be useful in preliminarily assessing the potential toxicity of a Microcystis bloom.

Opis:
The technology used for the cloning of the open reading frame (ORF) I and II reflecting DNA fragments in regard to the DNA sequencing of the cloned inserts, is presented. The object of the DNA sequencing of the cloned inserts, was to finally confirm and prove the sequence of the inserts as the sequence of the ORF I and II reflecting DNA fragments of the I-18 C gene of Chironomus tentans.
Przedstawiono technologię, zastosowaną do klonowania fragmentów DNA odzwierciedlających otwartą ramę odczytu I i II genu I-18 C Chironomus tentans w zakresie sekwencjonowania sklonowanych wstawek. Celem sekwencjonowania DNA sklonowanych wstawek było ostateczne potwierdzenie i udowodnienie, że sekwencje wklonowanych wstawek były sekwencjami fragmentów DNA odzwierciedlających otwartą ramę odczytu I i II genu I-18 C Chironomus tentans.
