The location and nature of the linkage between peptidoglycan and oligoglucans in the cell wall of Mesorhizobium loti HAMBI 1148 have been defined by the analysis of nitrous acid deamination of peptidoglycan glucosaminyl residues. The MurNH2-Glcn fraction was obtained after converting deaminoacylated and N-deacetylated muramyl residues in the cell wall preparation to lactam forms which were stable during subsequent deamination, followed by reduction and opening of the lactams. GC/MS analysis of this material, subjected to partial hydrolysis and reduction or to methanolysis followed by peracetylation, confirmed the presence of glucosyl residues glycosidically attached to muramic acid. The MALDI-TOF spectroscopic analysis of the deaminated material also revealed the presence of [M-H]- or [M+Na-2H]- ions representing fragments containing muramic acid with one to three linked glucose residues. The analysis of fully methylated neutral oligosaccharides released from the peptidoglycan with lysozyme followed by borohydride reduction showed the presence of di- and trisaccharides lacking the reducing end.

This study aimed to identify bacterial pathogens in milk samples from dairy cows with subclinical and clinical mastitis as well as to assess the concentrations of oxidant-antioxidant parameters [malondialdehyde (MDA), reduced glutathione (GSH), and total GSH levels] in both blood and milk samples. From a total of 200 dairy cows in 8 farms, 800 quarter milk samples obtained from each udder were tested in the laboratory for the presence of udder pathogens. Cultivated bacteria causing intramammary infection from milk samples were identified by Matrix-Assisted Laser Desorption/Ionization-Time of Flight (MALDI-TOF). In addition, from tested animals 60 cows were selected includıng 20 healthy cows that were CMT negative, 20 cows with subclinical mastitis (SM), and 20 cows with clinical mastitis (CM) for detection of MDA, GSH, and total GSH levels in blood and milk samples. Three hundred and eighty (47.5%; 380/800), 300 (37.5%; 300/800), and 120 (15%; 120/800) of milk samples, respectively were CMT positive or SM and CM, and those positives were cows from different farms. We observed that 87.4% (332/380), 25.3% (76/300), and 34.2% (41/120) of cows with CMT positive, CMT negative, and CM had bacterial growth. The most predominantly identified bacteria were Staphylococcus chromogenes (18.7%) obtained mainly from SM and Staphylococcus aureus (16.7%) as the most frequent cause of CM. According to our results, dairy cows with CM had the highest MDA levels, the lowest GSH, and total GSH levels in both blood and milk samples however, high MDA levels and low GSH levels in milk samples with SM were observed. Based on our results, lipid oxidant MDA and antioxidant GSH could be excellent biomarkers of cow’s milk for developing inflammation of the mammary gland. In addition, there was no link between nutrition and MDA and GSH levels.

Opis:
Periplasmic and extracellular glucans of Mesorhizobium huakuii were isolated and characterized by compositional and MALDI-TOF analyses, as well as 1H and 13C NMR spectroscopy. It was shown that M. huakuii produces a cyclic β-glucan composed entirely of nonbranched glucose chains and unmodified by nonsugar substituents. The degree of polymerisation of the cyclic oligosaccharides was estimated to be in the range from 17 to 28. The most abundant glucan molecules contained 22 glucose residues. Glucose residues within the glucan were connected by β-(1,2) glycosidic linkages. The cyclic glucan produced by M. huakuii is quite similar to the periplasmic β-(1,2) glucans synthesized by Agrobacterium and Sinorhizobium genera. The synthesis of β-glucan in M. huakuii is osmoregulated and this glucan could function as an osmoprotectant in free living cells.

Opis:
Calorie restriction (CR) is known to extend life span from yeast to mammals. To gain an insight into the effects of CR on growth and development of the silkworm Bombyx mori at protein level, we employed comparative proteomic approach to investigate proteomic differences of hemolymph and fat body of the silkworm larvae subjected to CR. Thirty-nine differentially expressed proteins were identified by MALDI TOF/TOF MS. Among them, 19 were from the hemolymph and 20 from the fat body. The hemolymph of the CR group contained two down-regulated and 17 up-regulated proteins, whereas the fat body contained 15 down-regulated and five up-regulated ones. These proteins belonged to those functioning in immune system, in signal transduction and apoptosis, in regulation of growth and development, and in energy metabolism. Our results suggest that CR can alter the expression of proteins related to the above four aspects, implying that these proteins may regulate life span of the silkworm through CR.

The use of probiotics has become a mainstream application in pharmaceutical, food, cosmetic and cleaning technologies. Probiotic microorganisms seem to be a remedy for the problem of undesired, persistent microbiological contamination or uncontrolled biofilm formation in the automatic household equipments, dedicated to the undirect contact with food. We propose the mixture of commonly widespread and bio-safe environmental probiotic Bacillus sp. strains as a component of an improved cleaning product for automatic dishwashers. Our design of probiotic-improved cleaning product combines the chemical detergent formula and probiotic Bacillus sp. preparation in two separate pockets of self-soluble cleaning capsule. To pinpoint the validity of an improved probiotic-based cleaning product design, we present a case study of the microflora from the chosen localizations of an old household dishwasher. The swab collecting, followed by bacterial cultivation and MALDI-TOF identification revealed Enterobacter cloacae and Pseudomonas oleovorans forming the major inner microflora of an old household dishwasher, where a commonly available dishwashing products were used. We applied probiotic Bacillus sp. improved cleaning product to a model dishwasher in a conventional cleaning cycle and conducted the before-after trial to identify the inner microflora in chosen localizations. Using standard microbiological Gram-staining method with microscopic observation, followed by MALDI-TOF identification we confirmed, that Bacillus sp. replaced Acinetobacter sp., residing formerly model dishwasher filter and water drain. Conducted experiments have shown the potential for use of the chosen probiotic Bacillus sp. strains mixture as an addition for encapsulated formula of cleaning product, to provide microbiologically safe and controllable conditions during the conventional dishwasher cleaning cycle.

Aparatura wykorzystywana w teleradioterapii oraz obrazowaniu, wraz z postępem technologicznym, staje się coraz bardziej precyzyjna, jednak niezależnie od stopnia zaawansowania aparatury pomiarowej, przed napromieniowaniem obszarów nowotworowych pacjenta dokonuje się szeregu symulacji rozkładu dawki promieniowania. Nowe generacje dozymetrów żelowych pozwalają na coraz dokładniejszą ocenę zaabsorbowanych dawek oraz przestrzennego rozkładu promieniowania, co jest bardzo ważnym etapem w radioterapii, gdyż pozwala na efektywniejsze naświetlenie obszarów nowotworowych promieniowaniem jonizującym, minimalizując jednocześnie obszar naświetlania zdrowych tkanek. Celem pracy było otrzymanie poli(tlenku propylenu) jako dozymetru żelowego, jego charakterystyka pod kątem procesów sieciowania oraz degradacji i analiza jakościowa powstałych produktów reakcji chemicznych wywołanych promieniowaniem jonizującym. Do badań wykorzystano gwiaździsty poli(tlenek propylenu) przed oraz po napromieniowaniu. Próbką referencyjną był poli(tlenek propylenu) nie poddany ekspozycji na żaden rodzaj promieniowania w tym promieniowania rentgenowskiego. W celu określenia stopnia usieciowania, degradacji polimeru wykorzystano technikę chromatografii żelowej, na podstawie której określono średnie masy cząsteczkowe. Do jakościowej analizy produktów wytworzonych w skutek napromieniowania wykorzystano technikę FTIR/ATR. Określenie grup funkcyjnych badanego polimeru pozwoliło na ocenę zmian chemicznych jakie wystąpiły poprzez napromieniowanie.
Equipment used in teleradiotherapy and imaging along with technological progress becomes more and more precise, however, irrespective of the degree of advancement of the measuring apparatus, before the radiation of the tumor areas of the patient, a series of simulations of the radiation dose distribution is performed. New generations of gel dosimeters allow more accurate assessment of dose absorbed, and the spatial distribution of radiation, which is a very important stage in radiotherapy because it allows effective exposure of the tumor areas with ionizing radiation while minimizing the irradiation of healthy tissue area. The aim of the study was to obtain polypropylene oxide as a gel dosimeter and to characterize crosslinking and degradation processes, qualitative analysis of chemical reaction products generated by ionizing radiation. The study used a poly (propylene oxide) before and after irradiation. The reference sample was poly (propylene), not exposed to any type of radiation, including X-rays. To determine the degree of crosslinking, degradation of the polymer in the technique of gel permeation chromatography was used, based on which the average molecular weights were determined. FTIR / ATR technique was used for the qualitative analysis of irradiated products. Determination of the functional groups of the examined polymer allowed the assessment of the chemical changes that had occurred by irradiation.

A biosynthetic human insulin precursor displayed enhanced susceptibility to deamidation at one particular site. The present study was undertaken to monitor progress of precursor deamidation at successive manufacturing stages. MALDI-TOF/TOF MS in combination with controlled endoproteinase Glu-C and endoproteinase Asp-N proteolysis was used for rapid and unambiguous determination of deamidated residue within the investigated structure. Close inspection of isotopic distribution patterns of peptides resulting from enzymatic digestion enabled determination of distinct precursor forms occurring during the production process. Asn, Asp, isoAsp and succinimide derivatives of the amino acid at position 26 were unambiguously identified. These modifications are related to the leader peptide of a precursor encompassing amino acid sequence corresponding to that of superoxide dismutase [Cu-Zn] (SOD1 1, EC=1.15.1.1). Monitoring of precursor deamidation process at successive manufacturing stages revealed that the protein folding stage was sufficient for a prominent replacement of asparagine by aspartic and isoaspartic acid and the deamidated human insulin precursor constituted the main manufactured product. Conversion proceeded through a succinimide intermediate. Significant deamidation is associated with the presence of SNG motif and confirms results achieved previously on model peptides. Our findings highlight an essential role of the specific amino acid sequence on accelerated rate of protein deamidation. To our knowledge, this is the first time that such a dramatic change in the relative abundance of Asp and isoAsp resulting from protein deamidation process is reported.

A method has been developed for laser desorption/ionization of catecholamines from porous silicon. This methodology is particularly attractive for analysis of small molecules. MALDI TOF mass spectrometry, although a very sensitive technique, utilizes matrices that need to be mixed with the sample prior to their analysis. Each matrix produces its own background, particularly in the low-molecular mass region. Therefore, detection and identification of molecules below 400 Da can be difficult. Desorption/ionization of samples deposited on porous silicon does not require addition of a matrix, thus, spectra in the low-molecular mass region can be clearly readable. Here, we describe a method for the analysis of catecholamines. While MALDI TOF is superior for proteomics/peptidomics, desorption/ionization from porous silicon can extend the operating range of a mass spectrometer for studies on metabolomics (small organic molecules and their metabolites, such as chemical neurotransmitters, prostaglandins, steroids, etc.).

Background: Cardiovascular proteomics investigation reveals the characterization and elucidation of the novel therapeutic targets and strategies to prevent the development of heart failure associated diabetic complication by using 2DE and MS. Methods: The experimental animals were made diabetic with a single intraperitoneal injection of alloxan (150 mg/kg of bw). Albino rats were randomly divided into four individual groups: Group-I control (n=6), group-II alloxan-induced diabetic rats, untreated (n=6), group-III (n=6) and group-IV (n=6) alloxan-induced diabetic rats were treated with aqueous and ethanolic extracts of Cynodon dactylon for 15 days, respectively. Animals were euthanized to collect the heart tissues and blood samples. 2DE sample preparation, gel running and staining (n=6: each groups) were performed at the same time to avoid variation. The result of six gel images from each group were analyzed and evaluated as one match set with 2D software (P<0.05). Results: The above experiment revealed two up-regulated proteins in group-II i.e. NTF4 and ETFB. Conclusions: NTF4 is a neuro-protective agent for neuro-degenerative diseases. It will prevent diabetic secondary complications, such as diabetic polyneuropathy and cardiomyopathy. ETFB is active in the mitochondria, the energy-producing centres in cells. It is clear from the experiment that because of up-regulation of ETFB more energy is availabile and the electron transfer for heart during diabetes is possible, what leads to reduce the oxidative stress and free-radical formation. The up-regulated proteins reduced CVD that occurred just before overt hyperglycaemia due to administration of C. dactylon. This approach established the preliminary reference map for decoding cellular mechanisms linked between pathogenesis CVD and diabetes.

Polymers as one of the fastest growing groups of widespread use of synthetic materials are characterized by a great diversity of structures. Structural characterization of polymers generally includes: an assessment of the average molecular weight (Mn) and the molar mass distribution (PD) to determine the structure of repeating units (mers) sequence analysis of the copolymer, identification of the end groups, the detection and identification of contaminants and substances present in the composition of the polymer asa dopant. Modern mass spectrometry (MS) offers the opportunity to study the smallest structural details of macromolecular materials [1–10]. Because of the variety of potential structures of polymer analysis process is to answer a few questions by a certain pattern. The first step is to determine the chemical structure of the polymer backbone. The second step is to identify whether the chains have branching points and define the degree of branching. The third important step is to correct end groups identification, also for the detection of cyclic oligomers that can be present. The structural studies can be made by mass spectrometer using reflectron mode. In the essence, the method involves three steps. The first analysis is performed with standard mass spectrum of the sample. Then the precursor ion (parent ion) is selected, which is subjected to further analysis by MS changed voltages and reflectron mode. This paper aims to present the issues related to the detailed analysis and characterization of polymeric materials produced on a large scale. Before, for materials such as poly(propylene), poly(ethylene), poly(styrene), polycarbonate, etc., increasing demands on the mechanical and technological parameters were placed. Maintaining a high level of products is associated with a very rigorous process control of the manufacturing, processing and transportation at every stage. The optimal tool for the structural characteristics of these polymeric materials is the defense technique MALDI-TOF MS (Matrix-Assisted Laser Desorption/Ionization Time- -Of-Flight Mass Spectrometer) due to its versatility, speed and extremely high precision. Below, we present some aspects of MALDI MS analysis of polymeric materials and composites. The research reported in this paper was conducted to analyze erythrocyte membrane associated proteins (ERMBPs) of some of chronic myeloid leukemia (CML) patients and selected individuals of Sri Lanka employing one dimensional sodium dodecyl sulphate poly acrylamide gel electrophoresis (1D-SDS-PAGE) combined with matrix-assisted laser desorption ionization time of flight mass spectrometry (MALDI–TOF-MS). Erythrocyte membranes from blood were isolated by osmotic lysis, centrifugation and washings. ERMBPs were separated on 1D-SDS-PAGE, visualized by silver staining and the separated protein bands dissected out from the gel and were subjected to digestion by proteolytic enzyme, trypsin, and the resulting peptide mixture was analyzed by MALDI-TOF-MS. Resulting experimental peptide mass values were analyzed by peptide mass fingerprint (PMF) technique. From this analysis 10 ERMBPs including α and β spectrin, ankyrin, band 3, band 4.1, band 4.2, band 7, dematin, actin, 55 KDa erythrocyte membrane protein were identified accurately with their primary structure information. The study was able to provide some evidence for Cathepsin associated cleavage of Band 3 anion transport protein in CML patients reported previously. In addition we were able to detect changes in gel bands between healthy controls and CML patients around the area of 20 kDa in the 1 D-SDS-PAGE. It was identified as nuclear protein Dbf 4 related factor 1 isoform 2. Although erythrocytes are devoid of nuclei, such unexpected nuclear proteins have been identified in previous research. We were successful in identifying several human ERMBPs with available resources. As the identified proteins were known to be related to pathology of some of the hematological diseases, this methodology could be extended to detect the protein changes in erythrocyte membrane protein associated diseases. Therefore, this initial research would at some point lead to discovery of biomarkers to these hematological diseases in Sri Lanka.

The traditional methods of bacterial identification are based on observation of either the morphology of single cells or colony characteristics. However, the adoption of newer and automated methods offers advantage in terms of rapid and reliable identification of bacterial species. The review provides a comprehensive appreciation of new and improved technologies such fatty acid profiling, sequence analysis of the 16S rRNA gene, matrix-assisted laser desorption/ionization time-of-flight (MALDI-TOF), metabolic finger profiling using BIOLOG, ribotyping, together with the computational tools employed for querying the databases that are associated with these identification tools and high throughput genomic sequencing in bacterial identification. It is evident that with the increase in the adoption of new technologies, bacterial identification is becoming easier.

Opis:
A rapid and accurate identification of the Candida is crucial for clinical treatment of local and systemic candidiasis. Premature diagnosis of invasive fungal infections is problematic because most clinical signs are non-specific and cultures are often negative or become positive too late for the initiation of effective antifungal therapy. Therefore, studies have been performed to improve molecular techniques for the diagnosis of candidiasis. Today, molecular strategies, such as PCR and non-PCR based methods are used to complement conventional laboratory approach. They provide accurate results in much short time of 1.5–3 h. Given the high accuracy and time saving with molecular typing techniques it is likely that most of these methods could improve routine clinical laboratory identification of Candida yeast species. However, further studies are needed for standardization of such procedures. This article presents an overview and discussion on molecular identification methods in the context of their application for the diagnosis of Candida fungi. Particular attention has been focused on the advantages and limitations of the indicated methods and the possibilities of their implementation for routine use in clinical laboratories.
