To analyze the composition of norfloxacin-resistant bacteria and norfloxacin-degrading bacteria in pond water and sediment in subtropical China, the composition of antibiotic resistant bacteria in pond water and sediment enriched with norfloxacin-containing medium was analyzed by high-throughput sequencing. Sediment and water samples were collected from 3 fish ponds in subtropical China, and domesticated with norfloxacin, subsequently norfloxacin-resistant bacteria through high-throughput sequencing of 16S rDNA, and isolated norfloxacin--degrading bacteria. Our results showed that the pond sediment and water contain a variety of norfloxacin-resistant bacteria, mainly from Proteobacteria, Bacteroidetes, Actinobacteria, Firmicutes, and Chloroflexi. Moreover, we isolated two norfloxacin-degrading bacteria (NorXu-2 and NorXu-3). The norfloxacin-degrading rate by NorXu-2 and NorXu-3 in the culture mediums with 200 μg/mL was the highest, which was up to 49.71% and 35.79%, respectively. When the norfloxacin concentration was 200 μg/mL, NorXu-2 and NorXu-3 had the best norfloxacin- -degrading effect at pH of 6, and the degradation rates were 53.64% and 45.54%, respectively. Moreover, NorXu-3 exhibited a good tolerance to high NaCl concentration. These results not only provided basic data for the follow-up study of the molecular mechanism of antimicrobial microbial degradation, but also provided potential norfloxacin degrading bacteria for norfloxacin removal and bioremediation in aquaculture environment.

Airborne pathogens are the most important factor causing environmental issues on pig farms. Research on airborne swine-derived microbes has mainly concentrated on several specific microbes or pathogens. The present work was conducted to detect and identify the entire microbial community in piggery air and their dispersion by 16SrRNA sequencing. Fifteen faeces and eighty-four air samples were collected in swine barns and from different distances away from the barns, respectively. The results showed that the faeces and air share the most dominant bacteria. The top 10 genera belonged to Fimicutes, Proteobacteria and Bacteroidetes, and accounted for 54% and 76-84% of the total sequences. Moreover, great higher (P < 0.01) microbial diversity was detected in the faeces. This study indicated that a hygienic interval of 50 m should be set on swine farms to prevent the spreading infectious disease caused by airborne pathogens.

Ion channels are transm embrane proteins, found in virtually all cell types throughout the human body. Ion channels underlie neural communication, memory, behavior, every movement and heartbeat, and are as such prone to cause disease if malfunctioning. Therefore ion channels are very important targets in drug discovery. The gold standard technique for obtaining information on ion channel function with high information content and temporal resolution is patch-clamp. The technique measures the minute currents originating from the movement of ions across the cellular membrane, and enables determination of the potency and efficacy of a drug. However, patch-clamp suffers from serious throughput restrictions due to its laborious nature. To address the throughput problems we have developed a microfluidic chip containing 48 microchannels for an extremely rapid, sequential delivery of a large number of completely controlled solution environments to a lifted, patch-clamped cell. In this way, throughput is increased drastically compared to classical patch-clamp perfusion set-ups, with uncompromised data quality. The 48-microchannel chip has been used for the characterization of drugs affecting ligand-gated ion channels including agonists, antagonists and positive modulators with positive effects on both throughput and data quality.

Opis:
Characterization of water quality in Lake Qarun indicated that the water is very poor for irrigation and aquatic life. At the same time, the bacterial community was represented mainly by five bacterial phyla with different proportions: Firmicutes (53%), Proteobacteria (33%), Bacteroidetes (7%), Actinobacteria (5%) and Thermi (1%). Furthermore, metagenomes prediction of bacterial communities using PICRUSt indicated important functional gene families associated with metabolism, environmental information, genetic information processing, and cellular processes. It is worth noting that Benzoate degradation had the highest average relative abundance, followed by aminobenzoate degradation among 18 individual KEGG pathways from xenobiotics biodegradation and metabolism which showed higher relative abundance. The obtained data indicate that a different source of pollution in Qarun Lakes has an impact on the bacterial community’s structure, as well as the biota and is expected to cause health problems.

Opis:
Neutral mine drainage is the less frequent subject of the interest than acid mine drainage but it can have adverse environmental effects caused mainly by precipitation of dissolved Fe. The aim of the study was to characterize the composition of bacterial population in environment with high concentration of iron and sulfur compounds represented by neutral mine drainage water of Elizabeth’s shaft, Slovinky (Slovakia). The pH value of drainage water decreased from 7.1 to 6.5 during the years 2008–2014. Direct microscopic observations, cultivation methods, and 454 pyrosequencing of the 16S rRNA gene amplicons were used to examine the bacterial population. Microscopic observations identified iron–oxidizing Proteobacteria of the genera Gallionella and Leptothrix which occurrence was not changed during the years 2008–2014. Using 454 pyrosequencing, there were identified members of 204 bacterial genera that belonged to 25 phyla. Proteobacteria (69.55%), followed by Chloroflexi (10.31%) and Actinobacteria (4.24%) dominated the bacterial community. Genera Azotobacter (24.52%) and Pseudomonas (14.15%), followed by iron–oxidizing Proteobacteria Dechloromonas (11%) and Methyloversatilis (8.53%) were most abundant within bacterial community. Typical sulfur bacteria were detected with lower frequency, e.g., Desulfobacteraceae (0.25%), Desulfovibrionaceae (0.16%), or Desulfobulbaceae (0.11%). Our data indicate that the composition of bacterial community of the Elizabeth’s shaft drainage water reflects observed neutral pH, high level of iron and sulfur ions in this aquatic habitat.
Odciek kopalniany o odczynie obojętnym jest rzadszym przedmiotem zainteresowania niż odciek kopalniany kwaśny, ale może mieć niekorzystne skutki środowiskowe spowodowane głównie przez wytrącanie rozpuszczonego Fe. Celem artykułu jest scharakteryzowanie składu bakterii w środowisku o wysokim stężeniu związków żelaza i siarki reprezentowanych przez obojętne wody drenażowe kopalni szybu Elizabeth, Slovinky (Słowacja). Wartość pH wody drenażowej spadła z 7,1 do 6,5 w latach 2008–2014. Bezpośrednie obserwacje mikroskopowe, metody hodowli i pirosekwencjonowanie amplikonów genu 16S rRNA wykorzystano do zbadania populacji bakterii. Obserwacje mikroskopowe zidentyfikowały proteobakterie utleniające żelazo z rodzajów Gallionella i Leptothrix, których występowanie nie uległo zmianie w latach 2008–2014. Przy użyciu pirosekwencjonowania 454 zidentyfikowano 204 rodzajów bakterii należących do 25 typów. Proteobakterie (69,55%), a następnie Chloroflexi (10,31%) i aktynobakte rie (4,24%) zdominowały społeczność bakteryjną. Rodzaje Azotobacter (24,52%) i Pseudomonas (14,15%), a następnie proeto-bakterie żelazo utleniające Dechloromonas (11%) i Methyloversatilis (8,53%) były najbardziej rozpowszechnione w społeczności bakteryjnej. Typowe bakterie siarkowe wykryto z mniejszą częstotliwością, np. Desulfobacteraceae (0,25%), Desulfovibrionaceae (0,16%) lub Desulfobulbaceae (0,11%). Uzyskane dane wskazują, że skład flory bakteryjnej wody drenażowej szybu Elżbieta odzwierciedla obserwowane neutralne pH, wysoki poziom zawartości jonów żelaza i siarki w środowisku wodnym.

Protein crystallography, the main experimental method of structural biology, has undergone in the recent past three revolutionary changes leading to its unexpected renaissance. They were connected with (i) the introduction of synchrotron radiation sources for X-ray diffraction experiments, (ii) implementation of Se-Met multiwavelength anomalous diffraction (MAD) for phasing, and (iii) initiation of structural genomics (SG) programs. It can be foreseen that in the next 10-15 years protein crystallography will continue to be in this revolutionary phase. We can expect not only an avalanche of protein crystal structures from SG centers, but also attacking of more demanding projects, such as the structure of membrane proteins and of very large macromolecular complexes. On the technological front, the introduction of X-ray radiation from free-electron lasers will revolutionize the experimental possibilities, making feasible even the imaging of single molecules and of intact biological cells.

Advances in sequencing technology and the environmental genomic approaches have brought attention to the vastness of protist biodiversity. While over much of the world’s oceans the species and phylotypes making up this diversity are assumed to be something previously hidden and now revealed, the recent rapid changes in the Arctic mean that such assumptions may be a simplification. Historical morphological species data can be used to validate new records provided that more of these species are identified using standard molecular markers. Environmental surveys can also go further by identifying species over regions, seasons and depths. High throughput sequencing and bioinformatics tools provide a means of monitoring and eventually predicting the consequences of change. We give an example of how microbial eukaryote communities differ over pan-arctic scales, emphasizing the need for additional sampling and the need for caution in extrapolating the results of one region to the entire Arctic.

Palm wine in Nigeria is considered a beverage. Its usage in local and traditional events pre-dates history of man’s existence. Recently bio-mining of this local drink for high throughput microbial strains have not gained much attention to scientist. This study is aimed at characterizing yeasts isolated from freshly tapped palm wine in Alakahia, Rivers State, Nigeria. A total of 4 samples was analysed. Total yeast count was done on glucose yeast agar (GYA) using spread plate technique. The yeast isolates were identified by molecular characterization. DNA sequence analyses was achieved through DNA extraction using CTAB procedure, amplification of regions of rRNA/Internal Transcribed Spacer sequence (ITS) and purification of the PCR products. The amplified region was done using ITS1 and ITS4 which are recommended universal primers for fungi identifications. The total yeast count ranged from 6.5×104 to 3.2×108 cfu/ml. Gene amplification bands revealed that the molecular weight of the isolates were 500 bp. The BLAST and phylogenetic analysis of F2 and F3 amplicons had 80.04% similarity with Saccharomyces cerevisiae strain CS11 with 50% frequency of occurrence while F4 had 100% similarity with Candida ethanolica with 25% frequency of occurrence and F1 had 99.8% similarity with Pichia sp. feni 106 with also 25% frequency of occurrence. Statistical analysis using two-way ANOVA showed that the microbial quality of the palm wines is location specific. This investigation further suggests that raffia palm can be harnessed in bioprospecting of high-throughput yeast starter in biotechnological studies.

High-Throughput Data Acquisition Systems are an essential part in many scientific experiments, and the processing of the large amount of data, represents a challenge in designing systems capable of managing such volume of data. Owing to the nature of this type of experiments, the processes responsible for gathering the data from devices that measure real-world phenomena, and those processes in charge of distributing the data to monitoring and/or controlling systems, shall communicate with accuracy and reliability. By running those processes concurrently in a multi-processor computer system, such requirements of accuracy and reliability can be achieved. In this paper, we present the design of a C++ framework, which implements a ring-buffer by using shared-memory as a fast mechanism of data communication among processes. Likewise, the framework controls the access to data in the shared ring-buffer by implementing inter-process synchronization objects in shared-memory. The effectiveness of the proposed solution has been evaluated by evaluating the latency time from when a new data is written into the shared ring-buffer and the longest instant when such a data is gathered. After the experimental test, the results show that it is possible to develop a C++ framework for helping programmers to create data acquisition system when a high-throughput data-stream is involved, getting suitable performance by using shared-memory.
