We derive a structure model for icosahedral quasicrystals. The model is based on a statistical approach involving the concept of average unit cell. This approach enables limiting calculations to real space as opposed to higher-dimensional analysis involving to unphysical atomic surface modeling. We start with the three-dimensional Ammann tiling with its two rhombohedral prototiles. For monoatomic decoration of the lattice nodes the perfect agreement with the higher-dimensional description was recently shown. In this paper we discuss the shape of the average unit cell and the first attempts for decoration scheme.

Opis:
This work presents a new hybrid approach for supporting sequential niching strategies called Cluster Supported Fitness Deterioration (CSFD). Sequential niching is one of the most promising evolutionary strategies for analyzing multimodal global optimization problems in the continuous domains embedded in the vector metric spaces. In each iteration CSFD performs the clustering of the random sample by OPTICS algorithm and then deteriorates the fitness on the area occupied by clusters. The selection pressure pushes away the next-step sample (population) from the basins of attraction of minimizers already recognized, speeding up finding the new ones. The main advantages of CSFD are low memory an computational complexity even in case of large dimensional problems and high accuracy of deterioration obtained by the flexible cluster definition delivered by OPTICS. The paper contains the broad discussion of niching strategies, detailed definition of CSFD and the series of the simple comparative tests.

Opis:
Ab initio methods of DNA regulatory sequence region prediction known as transcription factor binding sites (TFBS) are a very big challenge to modern bioinformatics. Although the currently available methods are not perfect they are fairly reliable and can be used to search for new potential protein-DNA interaction sites. The biggest problem of ab initio approaches is the very high false positive rate of predicted sites which results mainly from the fact that TFBS are very short and highly degenerate. Because of that they can occur by chance every few hundred bases making the task of computational prediction extremely difficult if one aims to reduce the high false positive rate keeping highest possible sensitivity to predict biologically meaningful sequence regions. In this work we present a new application that can be used to predict TFBS regions in very large datasets based on position weight matrix models (PWM’s) using one of the most popular prediction methods. The presented application was used to predict the concentration of TFBS in a set of nearly 2.2 thousand unique sequences of human gene promoter regions. The study revealed that the concentration of TFBS further than 1kbp from the transcription initiation site is constant but it decreases rapidly while getting closer to the transcription initiation site. The decreasing TFBS concentration in the vicinity of genes might result from evolutionary selection which keeps only sites responsible for interactions with proteins being part of a specific regulatory mechanism leading to cells survival.

Opis:
The discrete method of measurement of the single-phase fault-arc velocity has been described. A flat, horizontal arrangement of bus-bars was applied. The investigations were conducted with the help of optical sensors evenly arranged along the bus-bars. Description of the test set-up, its characteristics, the influence of dimensions of the ionised area on the measurement results have been presented, as well as some examples of the arc velocity variations.
Opisano metodę dyskretnego pomiaru prędkości jednofazowego łuku awaryjnego poruszającego się w płaskim, poziomym układzie szyn. Badania przeprowadzono za pomocą punktowych czujników optycznych rozmieszczonych równomiernie wzdłuż szyn. Podano opis układu, jego charakterystykę, wpływ obszaru zjonizowanego na uzyskiwane wyniki i zależności między obserwowanymi wielkościami.

Opis:
The novel method for structural analysis of quasicrystals with phason flips is presented. The correction for diffraction peaks' intensities can be made within average unit cell approach by modification of the statistical distribution of atomic positions. Characteristic function of the distribution expanded into moment series, involving only even moments, estimates the envelope function and therefore the flip ratio can be evaluated.

The statistical approach based on the average unit cell concept was recently successfully applied to structural modelling of icosahedral quasicrystals. The structure factor for arbitrarily decorated icosahedral structure was derived for model Ammann tiling (3D Penrose tiling). It is a fully physical-space model where no higher-dimensional description is needed. In the present paper we show the application of the model to the so-called simple decoration scheme - atomic decoration in the nodes, at mid-edges and along body-diagonal of structural units of 3D Penrose tiling. By analyzing the obtained calculated diffraction patterns we show the correctness of the model and its applicability to binary and ternary icosahedral phases.

The main purpose of crystallography is to solve and refine crystal structures based on measured diffraction data. One of important corrections crucial in the refinement process is the Debye-Waller factor correction for phonons in physical, and phasons in perpendicular space. In our paper we show the limitations of the standard approaches to the Debye-Waller correction in case of quasicrystals and propose new approach based on the statistical method. For the model 1D quasicrystal we show that in case of phonons there is no significant objection against classical (exponential) Debye-Waller factor, however using different forms can slightly improve the results of a refinement. In case of phasons the classical formula gives no rise to the efficiency of the refinement and completely new approach is required. We propose a redefinition of the Debye-Waller factor in terms of the statistical approach and show its effectiveness.

Modern crystallography faces a demanding challenge of describing atomic structure and diffraction pattern of quasicrystals, which, after 30 years of Shechtman’s discovery, is still an open field of research. The classical approach based on the Braggs and Laue equations in three-dimensional space is useless, because the direct and the reciprocal lattices cannot be introduced for aperiodic systems. A standard solution to this problem, applied by number of scientists, is to retrieve periodicity in high dimensions. This is a purely mathematical approach with some difficulties from a point of view of physics. It is mathematically elegant, but not applicable to all aperiodic systems (e.g. Thue-Morse or Rudin-Shapiro sequences). It meets also a serious trouble in a proper description of structural defects, like phasons. In our opinion the most successful alternative to the multidimensional description is a statistical method of diffractional and structural analysis of aperiodic systems, also known as the average unit cell approach (AUC). In this work an application of the AUC method to selected aperiodic systems, including modulated structures, quasicrystals and covering clusters, is discussed in the form of a mini-review. One of the challenges of modern crystallography of complex systems (complex metallic alloys, proteins, aperiodic crystals and quasicrystals) is to properly describe the disorder in these systems and discuss correctly the refinement results in terms of the structural disorder. In this paper we briefly discuss a new approach to phasons and phonons in quasicrystals and focus on the new theory of phonons in these materials. A newly derived correction factor for phonons in the form of the Bessel function is the approximated way of describing optic modes in the phonon spectra of quasicrystals. It is applied to a real decagonal quasicrystal in the Al-Cu-Rh system with 56/38 atoms per thick/thin structural unit, based on 2092 unique reflections selected from the collected diffraction data, significantly improving the refinement results. The final R-factor value is 7.24%, which is over 0.5% better result comparing to originally reported. We believe our work will open a broader discussion on the disorder in quasicrystals (and other aperiodic systems) and motivate to develop new approaches to treat the diffraction data influenced by different types of disorder in the new way.
