The paper deals with the analysis of signaling pathways aimed at uncovering new regulatory processes regulating cell responses. First, general issues of comparing simulation and experimental data are discussed, and various aspects of data normalization are covered. Then, a model of a particular signaling pathway, induced by Interferon-\beta, is briefly introduced. It serves as an example illustrating how mathematical modeling can be used for inferring the structure of a regulatory system governing the dynamics of intracellular processes. In this pathway, experimental results suggest that a hitherto unknown process is responsible for a decrease in the levels of one of the important molecules used in the pathway. Then, equilibrium points of the model are analyzed, allowing the rejection of all but one explanation of the phenomena observed experimentally. Numerical simulations confirm that the model can mimic the dynamics of the processes in the pathway under consideration. Finally, some remarks about the applicability of the method based on an analysis of equilibrium points are made.

The paper is concerned with application of mathematical modeling to the analysis of signaling pathways. Two issues, deterministic modeling of gene transcription and model-driven discovery of regulatory elements, are dealt with. First, the biological background is given and the importance of the stochastic nature of biological processes is addressed. The assumptions underlying deterministic modeling are presented. Special emphasis is put on describing gene transcription. A framework for including unknown processes activating gene transcription by means of first-order lag elements is introduced and discussed. Then, a particular interferon-ß induced pathway is introduced, limited to early events that precede activation of gene transcription. It is shown how to simplify the system description based on the goals of modeling. Further, a computational analysis is presented, facilitating better understanding of the mechanisms underlying regulation of key components in the pathway. The analysis is illustrated by a comparison of simulation and experimental data.

The paper is concerned with development of optimal treatment protocols that take into account both action of several drugs and the evolution of drug resistance. It is a result of analysis of evolution of drug resistance in cancer population but presented methodology can be applied in any case involving drug resistance stemming from gene amplification. First, a biological background is given. In subsequent sections of the paper, the developed technique is presented and some early analytical results, which form a basis for more precise modeling, are shown. Afterwards, the model description is transformed into a vector integro-differential equation, which makes it possible to define necessary conditions of optimal solution to the minimization problem arising from the search for the optimal treatment. Finally, some remarks on the model applicability are presented.

The paper is focused on sensitivity analysis of large-scale models of biological systems that describe dynamics of the so called signaling pathways. These systems are continuous in time but their models are based on discrete-time measurements. Therefore, if sensitivity analysis is used as a tool supporting model development and evaluation of its quality, it should take this fact into account. Such models are usually very complex and include many parameters difficult to estimate in an experimental way. Changes of many of those parameters have little effect on model dynamics, and therefore they are called sloppy. In contrast, other parameters, when changed, lead to substantial changes in model responses and these are called stiff parameters. While this is a well-known fact, and there are methods to discern sloppy parameters from the stiff ones, they have not been utilized, so far, to create parameter rankings and quantify the influence of single parameter changes on system time responses. These single parameter changes are particularly important in analysis of signalling pathways, because they may pinpoint parameters, associated with the processes to be targeted at the molecular level in laboratory experiments. In the paper we present a new, original method of creating parameter rankings, based on an Hessian of a cost function which describes the fit of the model to a discrete experimental data. Its application is explained with simple dynamical systems, representing two typical dynamics exhibited by the signaling pathways.

This paper presents an analysis of some class of bilinear systems that can be applied to biomedical modelling. It combines models that have been studied separately so far, taking into account both the phenomenon of gene amplification and multidrug chemotherapy in their different aspects. The mathematical description is given by an infinite dimensional state equation with a system matrix whose form allows decomposing the model into two interacting subsystems. While the first one, of a finite dimension, can have any form, the other is infinite dimensional and tridiagonal. A methodology of the analysis of such models, based on system decomposition, is presented. An optimal control problem is defined in the l1 space. In order to derive necessary conditions for optimal control, the model description is transformed into an integro-differential form. Finally, biomedical implications of the obtained results are discussed.

The paper is focused on application of sensitivity methods to analysis of signaling pathway models. Two basic methods are compared: local, based on standard sensitivity functions, and global, based on Sobol indices. Firstly, a general outline of modeling of signaling pathways by means of ordinary differential equations is briefly described. Afterwards, the methods of sensitivity analysis, known from literature, are introduced and illustrated with a simple example of a dynamical system of the second order. Subsequently, the analysis of the p53/Mdm2 regulatory module, which is a key element of any pathway involving p53 protein, is presented. The results of this analysis suggest that no single method should be chosen for investigation of any signaling pathway model but several of them should be applied to answer important questions about sources of heterogeneity in cells behavior, robustness of signaling pathways and possible molecular drug targets.

Drug resistance and phase dependence have been regarded by many authors as the main obstacles against successful cancer chemotherapy. We propose a model which takes into account both these phenomena and give a tool to use phase specificity as an advantage rather than a fault and make it resistant of drug resistance. It combines models that so far have been studied separately, taking into account both the phenomenon of gene amplification and drug specificity in chemotherapy, in their different aspects. The mathematical description is given by an infinite dimensional state equation with a system matrix, the form of which enables decomposition of the model into two interacting subsystems. In this paper we study some properties of infinite models of the controlled evolution of drug resistance. We combine asymptotic techniques used in previous studies of similar models with methods of control theory and of semigroup theory. It enables us to find conditions for stability of the model both when the sensitive population is annihilated and when there exists a permanent influx from the sensivite compartment into drug resistant one. The conditions are expressed in terms of relationships between amplification and deamplification ratios as well as average life times of cells and intensity of anticancer drug action.

Opis:
Using asymptotic techniques based on Laplace transforms, spectral analysis and theory of feedback systems, we characterise the asymptotic behaviour of the repeat loci in microsatellite DNA and cancer cells with increasing number of copies of genes responsible for coding proteins causing drug removal or metabolisation as well as telomeres shortening, which is supposed to be the mechanism of ageing and death. These three problems are described by models in the form of infinitely many differential linear or bilinear first order equations, resulting from branching random walk processes used to represent the evolution of particles in these problems.
Wykorzystując techniki asymptotyczne oparte na transformatach Laplace'a, analizę spektralną oraz teorię układów ze sprzężeniem zwrotnym w artykule scharakteryzowano zachowanie asymptotyczne powtórek w DNA mikrosatelitarnym oraz w komórkach rakowych z rosnącą liczbą kopii genów odpowiedzialnych za kodowanie białek powodujących usuwanie lub przemianę metaboliczną leków, a także skracanie telomerów, o którym się sądzi, że jest mechanizmem starzenia się i śmierci. Te trzy zagadnienia są opisywane przy pomocy modeli w postaci nieskończonej liczby liniowych lub biliniowych równań pierwszego rzędu, wynikających z procesów błądzenia, stosowanych do opisu ewolucji cząstek w tych zagadnieniach.

This paper presents the idea of the Local Area Navigation Systems (LANS) for automotive application in combination with standard GNSS navigation systems. The navigation system is based on four components: the widely available GPS, pseudolites located in areas where GPS signal is obstructed (tunnels, parking lots, city canyons), GPRS communication and supervisory informatics system. In this kind of system, reliable positioning is crucial. This article covers basic aspects of GPS single point positioning commonly used in navigation applications. Some information about differential positioning (DGPS/RTK) is also provided. A strong pressure is put on the application of pseudolite, its design and possible usability. This article presents authors own pseudolite design and the idea of pseudolite application to increase road safety in areas where standard GNSS signals are not available. The pseudolite presented in this paper is in the stage of development and testing. It is a device designed at the University of Warmia and Mazury in Olsztyn in cooperation with Canadian Center for Geodetic Engineering, University of New Brunswick, Canada. Different approach to the navigation in harsh environment is to move the source of the navigation outside of the vehicle and place it inside of the obstructions. It is much more efficient way to use in vehicles standard GPS receivers augmented with signals from the pseudolites, when the satellite signals are unavailable.

The increasing complexity of automotive electronic systems is linked to the continuous development of new or adaptation of those already proven has been efficient in other fields of information management. Contemporary vehicles are characterized by great diversity of data exchange used in them ways. Communication protocols proposed and used by car manufacturers, such as the K-line, Can, Lin, and FlexRay have been changing their position as a part of formally adopted group of standards. The article is an attempt to outline the evolution and prospects of implementation of automotive networks, taking into account current technological capabilities as well as the requirements and expectations of potential users. The advantages of Ethernet are proved by the fact, that many of the leading automation companies which developed and popularized the standards of their own network such as Profibus (Siemens), Cc-link (Mitsubishi), Modbus (Modicon/Shneider) for years, move to Ethernet protocols, which is solutions based on the OSI layer 2 -respectively Profinet, CC-Link IE, Modbus TCP. It is a significant difference between industrial and automotive network applications is the difference in desired behaviour of controlled object. In most of the cases in the industrial systems, a proper reaction in critical situations should be to stop the activity of particular elements of controlled plant.

Development of IoT is tightly coupled with the use of the wireless communication solutions. Nowadays there are several standard wireless protocols, which are responsible for carrying information. The increase of the communication traffic tends to specialize the kind of used data interchange methods for the sake of demanded size of data packet, frequency of connections, meaning of the data, security and safety of the transmission as well as many others. One of the intensively spreading wireless networks is LoRaWAN. Because of its low energy consumption, long distance range, and high flexibility, it seems to be very effective solution to apply in the field of road traffic. The article presented the base features of LoRaWAN as well as the conception of virtual local traffic system based on the data yield from the board systems of cars. Accessed from OBD information about f. e.g. temporary cars speed or accelerations associated with their current position can be significant factor in creating the real image of the traffic situation.

System diagnostyczny jest źródłem informacji o stanie pojazdu w postaci symptomów diagnostycznych w formie danych pozyskiwanych wprost z sensorów, przetworzonych informacji diagnostycznych lub gotowych decyzji wpływających na funkcjonowanie diagnozowanego obiektu. Mając na względzie znaczenie tych informacji dla bezpiecznej i efektywnej eksploatacji pojazdu na obsługujące je systemy komunikacji nakłada się określone wymagania dotyczące wiarygodności i przepustowości informacyjnej. Klasycznym obecnie protokołem wymiany danych w zakresie diagnostyki OBD jest sieć CAN. Wzrastająca złożoność układów napędowych pod względem ich sterowania oraz ewolucji w stronę systemów hybrydowych czy wykorzystania alternatywnych źródeł zasilania wiąże się z potrzebą zwiększenia przepustowości sieci pokładowych obsługujących te obiekty od strony systemów diagnostycznych. Jednym z najbardziej realnych scenariuszy zastąpienia CAN w systemach diagnostyki pokładowej wydaje się być zastosowanie szeroko wykorzystywanego w wielu poza motoryzacyjnych obszarach protokołu Ethernet. Liczne doświadczenia z Ethernet 802.3 znajdują swe odbicie w podejmowanych przez środowiska inżynierskie działaniach w kierunku aplikacji tego protokołu w systemach OBD.
Diagnostic system is a source of informations about the state of a vehicle. The diagnostic symptoms are in the form of raw sensor data, processed diagnostic informations or decisions inflicting object being diagnosed. Taking into account the meaning of this informations for safe and efficient use of a vehicle, the requirements for the reliability and information capacity are put on the systems that support them. A standard protocol for data exchange in the area of OBD diagnostics is CAN. Increasing complexity of drive systems control and their evolution towards hybrid systems or alternate power sources envolves the increase of the onboard network transfer rate (which supports this objects diagnostics). One of the most plausible scenarios is replacing the CAN in onboard diagnostics is the application of widely used in other areas Ethernet protocol. Numerous experiences (performed by various engineers) with Ethernet 802.3 founds its reflection in application of this protocol in OBD systems.

Obecnie system common rail stał się powszechnie wykorzystywanym układem zasilania w paliwo silników o zapłonie samoczynnym. W tym układzie, wielkość wtryskiwanej dawki paliwa jest ściśle uzależniona od przebiegu parametrów impulsu elektrycznego wysłanego przez końcówkę mocy układu zasilania wtryskiwacza paliwem z sterownika silnika. Konstruując, zatem własny sterownik do tego typu układów niezwykle ważny jest właściwy dobór parametrów przebiegu impulsu gwarantującego precyzyjny wtrysk paliwa. W artykule przestawione wyniki badań eksperymentalnych elektromagnetycznych wtryskiwaczy układu common rail, sterowanych za pomocą dedykowanej karty Drivven, współpracującej z programowalnym sterownikiem CompactRIO firmy National Instruments. Opisane w artykule wyniki badań przedstawiają wpływ podstawowych parametrów impulsu elektrycznego otwierającego wtryskiwacz elektromagnetyczny na wartość dawki wtryskiwanego paliwa.
The common rail system has currently become a commonly used fuel feed system for compression ignition engines. In this system, the amount of the injected fuel charge closely depends on the course of the parameters of the electrical pulse sent by the power output unit of the system for injector fuel feed from the engine controller. Therefore, when designing your own controller for this type of system, it is extremely important to properly select the parameters of the course of the pulse guaranteeing precise fuel injection. The article presents the results of experimental tests for common rail electromagnetic injectors, controlled with a dedicated Drivven card, cooperating with a National Instruments CompactRIO programmable controller. The test results described in the article present the effect of the basic parameters of the electrical pulse opening the electromagnetic injector on the value of the injected fuel charge.

The modern vehicles demand more and more data exchange to coordinate, control and monitor functions of on board system. The variety of networks applied in these systems is featured mainly by the bandwidth and time determinism. The development electronic information and network sciences find its reflection in the new and new automotive implementations. The last significant step towards the increase the throughout put of the on board network channels are works on CAN-FD. CAN is now the most common network present on board. It helps to manage the maintenance with the numerous subassemblies of the modern car. Next to the many features making CAN so useful and popular, there is a bandwidth limitation, which slows down further implementation of it. The new CAN-FD specification adds new properties that extend the possibilities of CAN as automotive network protocol. These are: different speed transmission in the arbitration phase and in the data phase during the message transmission as well as the extending the maximum size of data filed of the frame from 8 (CAN) to 64 (CAN-FD). In the paper there have been presented the limitations of existing CAN protocol usage, the explanation of the basics of the arbitration mechanisms and the response of the scientist and engineers to cope with it, as well as the formal result outlined in the CAN-FD specification.
