Opis:
The pseudoknot is a specific motif of the RNA structure that highly influences the overall shape and stability of a molecule. It occurs when nucleotides of two disjoint single-stranded fragments of the same chain, separated by a helical fragment, interact with each other and form base pairs. Pseudoknots are characterized by great topological diversity, and their systematic description is still a challenge. In our previous work, we have introduced the pseudoknot order: a new coefficient representing the topological complexity of the pseudoknotted RNA structure. It is defined as the minimum number of base pair set decompositions, aimed to obtain the unknotted RNA structure. We have suggested how it can be useful in the interpretation and understanding of a hierarchy of RNA folding. However, it is not trivial to unambiguously identify pseudoknots and determine their orders in an RNA structure. Therefore, since the introduction of this coefficient, we have worked on the method to reliably assign pseudoknot orders in correspondence to the mechanisms that control the biological process leading to their formation in the molecule. Here, we introduce a novel graph coloring-based model for the problem of pseudoknot order assignment. We show a specialized heuristic operating on the proposed model and an alternative integer programming algorithm. The performance of both approaches is compared with that of state-of-the-art algorithms which so far have been most efficient in solving the problem in question. We summarize the results of computational experiments that evaluate our new methods in terms of classification quality on a representative data set originating from the non-redundant RNA 3D structure repository.

RNAComposer is a fully automated, web-interfaced system for RNA 3D structure prediction, freely available at http://rnacomposer.cs.put.poznan.pl/ and http://rnacomposer.ibch.poznan.pl/. Its main components are: manually curated database of RNA 3D structure elements, highly efficient computational engine and user-friendly web application. In this paper, we demonstrate how the latest additions to the system allow the user to significantly affect the process of 3D model composition on several computational levels. Although in general our method is based on the knowledge of secondary structure topology, currently the RNAComposer offers a choice of six incorporated programs for secondary structure prediction. It also allows to apply a conditional search in the database of 3D structure elements and introduce user-provided elements into the final 3D model. This new functionality contributes to a significant improvement of the predicted 3D model reliability and it facilitates a better model adjustment to the experimental data. This is exemplified based on the RNAComposer application for modelling of the 3D structures of precursors of the miR160 family members.

Adequately designed natural ventilation is the cheapest and easiest way to effectively remove indoor pollutants and keep the air inside a building fresh. A prediction of the performance and effectiveness of ventilation in order to determine the design of a ventilation system can provide real and long-term cost savings. The worst time in terms of the efficiency of natural ventilation is the spring-autumn transition period [7]. In order to improve the efficiency of natural ventilation, chimney caps are used, among others. They are designed to improve the chimney effect described in colloquial language as a chimney draft. The chimney effect is a physical phenomenon of the formation of a spontaneous flow of a warmer gas, e.g. air, from the bottom up in stem channels [12]. The article analyses the influence of the chimney cowl on the improvement of the chimney effect in an apartment of a multi-family building with natural ventilation. Long-term tests of the chimney draft were carried out for the case without and with a chimney cap. The paper presents the results of the performance (air change rate, ACH) of natural ventilation for a building with an inlet gap measured for the transitional season (between the heating and the summer season). The measurements were performed during a windy period.

In today’s world, each airline is forced to look for new savings opportunities. One of the methods may be the use of formation flights in daily flight operations, which may allow a reduction in fuel consumption by several percentages. The paper presents the genesis of how the consideration of such flights and the possibility of their implementation in an airline had started. The leader’s plane generates vortices, which, with the proper alignment of the planes to one another, can reduce the drag on the wingman. However, the wrong position may not only have no positive effect but also may be a threat to stable wingman flight. The article presents a method of using these vortices in such a way as to have a positive impact on the aerodynamics of the wingman. A favourable position in the vertical and horizontal axes will be determined in relation to the vortex generated by the leader’s plane in order to obtain the greatest benefit in reducing fuel consumption. The paper presents an operational analysis of the possibility of maintaining such a distance to obtain profit on fuel but also to ensure the highest level of safety of the flight.

Middle Triassic (Muschelkalk) limestones and dolostones of southern Poland contain vertebrate remains, which can be used for palaeoecological and palaeogeographical analyses. The results presented concern vertebrate remains uncovered at four localities in Upper Silesia and one on Opole Silesia, a region representing the south-eastern margin of the Germanic Basin in Middle Triassic times. The most abundant remains in this assemblage are fish remains, comprising mostly actinopterygian teeth and scales. Chondrichthyan and sauropsid remains are less common. Reptilian finds include vertebrae, teeth and fragments of long bones, belonging to aquatic or semi-aquatic reptiles, such as nothosaurids, pachypleusorosaurids, and ichthyosaurids. Also, coprolites of possibly durophagous and predacious reptiles occur. In the stratigraphic column of Mikołów, actinopterygian remains are the most numerous and no distinct changes of the taxonomic composition occur. Although this assemblage differs from those described at other localities (Ząbkowice with numerous chondrichthyans, Żyglin, and Płaza with common sauropsid fossils), sampling bias has to be considered.

Fossil vertebrate remains from the Keuper unit in the vicinity of the village of Krasiejów have been analyzed for almost two decades. However, the main goal of these works was focused mainly on large vertebrates. Here the authors present the first description of microvertebrate fossils from that site. The collection of around 5,000 specimens is mainly comprised of teeth and scales. The most numerous remains belong to osteichthyans: dipnoans (Ptychoceratodus and cf. Arganodus), palaeoniscids, semionotids, redfieldiids and chondrichthyans, such as Lonchidion sp., which is the first indisputable record of that genus in the Upper Triassic of Poland and the first shark at the Krasiejów locality. Tetrapod fossils consist of temnospondyl amphibians, rhynchocephalian lepidosauromorphs and archosauromorphs. Among them, temnospondyl amphibian remains are the most numerous and are represented mostly by Metoposaurus. However, on the basis of diversity in tooth morphotypes, the occurrence of other taxa cannot be excluded. Rhynchocephalians are composed of 7 fragmentary jaw morphotypes with dentition, which could indicate high taxonomic diversity (cf. Planocephalosaurus, cf. Diphydontosaurus and cf. Clevosaurus). The most varied fossil group was assigned to the archosauromorphs. The authors can distinguish at least 19 teeth morphotypes, which show similarities to the dentition of: protorosaurians (cf. Tanystropheidae), pseudosuchians (cf. Protecovasaurus, cf. Revueltosaurus), early crocodylomorphs and basal sauropodomorph dinosaurs. The first occurrence of a theropod dinosaur and cynodonts at the Krasiejów locality is also recorded. However, their remains are very rare. These new records show a high taxonomic diversity at the Krasiejów locality that contributes to our deeper understanding of Late Triassic ecosystem of Poland.
