The genetic stability of ORF1a encoding non-structural proteins nsp1, nsp2, nsp3 and nsp4 of equine arteritis virus (EAV) has been analysed for nearly seven years in a persistently infected stallion of the Malopolska breed. Between November 2004 and June 2011, 11 semen samples were collected. Viral RNA extracted from semen of this carrier stallion was amplified, sequenced and compared with the sequences of the other known strains of EAV. Sequence analysis of ORF1a showed 84 synonymous and 16 non-synonymous mutations. The most variable part of ORF1a was the region encoding nsp2 protein with 13 non-synonymous substitutions. The degree of amino acid identity between isolates ranged from 98.91 to 100%. Only single non-synonymous mutations were detected in nsp1 (one substitution) and nsp4 (two substitutions). The most stable was nsp3 in which no amino acid substitutions were observed during the whole period of observation.

Celem przeprowadzonych badań było porównanie charakterystyk otrzymanych: w testach wytrzymałościowych i z pomiarów spektroskopowych. W pracy wyznaczono podstawowe parametry mechaniczne skóry, które są zdeterminowane ułożeniem włókien kolagenowych. Następnie zarejestrowano widma ramanowskie badanej tkanki, zidentyfikowano pasma charakterystyczne dla białka kolagenowego. Na podstawie analizy uzyskanych wyników, dla kolejnych etapów rozciągnięcia skóry, zaobserwowano między innymi różnice w położeniu maksimum pasma amidu I (1658cm-1) w zależności od kierunku rozciągania próbki. Porównanie, w obu metodach charakterystycznych zakresów, zachodzących zmian wykazało możliwość stosowania Spektroskopii Ramana w celu wyznaczenia kierunku ułożenia włókien kolagenowych w trakcie rozciągania co jest istotne z punktu widzenia przeszczepów skóry.
The aim of the investigations was to compare the characteristics obtained from strength tests and spectroscopic measurements. The basic skin parameters dependent on the arrangement of collagen fibres were determined. Then Raman spectra of the investigated tissue were recorded and bands characteristic of collagen protein were identified. An analysis of the results for the successive stages of skin stretching showed, among other things, differences in the location of the amid I band maximum (1658cm-1) depending on the direction of specimen stretching. A comparison of the characteristic ranges of change determined by the two methods showed that Raman spectroscopy can be used to ascertain the orientation of collagen fibres in the course of stretching, which information is essential for skin transplantation.

Opis:
The problem of structural similarity of polypeptide chains of low sequence similarity representing a similar 3D structural form has been the object of analysis of researchers engaged in the protein folding problem. Three homologous proteins of similar biological function with low sequence similarity are the objects of analysis presented in this paper. The structure of a hydrophobic core is used as the criterion for structural similarity assessment of these three proteins. The applied method allows recognition of differentiati on in topologically similar structures.

Our genome is composed of 20-30 % of membrane proteins but number of structures of these proteins known and deposited in public databases is still small. However, new achievements in experimental techniques, especially microfocusing of X-ray beam enabling diffracting of microcrystals, as well as mutagenesis leading to obtaining of thermostable mutants are real hope for quick emerging of new structures. Theoretical methods for determination of structure of membrane proteins are still in infant phases. Usage of homology modeling is limited by small number of membrane proteins which are necessary to serve as templates whereas ab-initio methods are confined to predicting of small membrane proteins or parts of larger ones only. The area which the bioinformatics is foremost in is prediction of dynamical behavior of proteins in lipid bilayer which is still mostly inaccessible to experimental methods. Full-atom as well as coarse-grain molecular dynamics methods are used to describe investigated systems in different time scales and with different accuracy.

Shigella is one of the most common bacterial pathogens that are isolated from patients with diarrhea. Various attempts are being made worldwide with encouraging observations; still the emergence of multidrug-resistant Shigella strains and a continuous high disease incidence imply that shigellosis is an unsolved global health problem which can probably be solved only by developing a proper vaccine and a vaccine regime for the disease. The need of the hour is to foster the development of an effective vaccine which should not only serve to improve hygiene but also should be able to curb infections by the pathogen. This goal can only be achieved by gaining proper detailed knowledge underlying Shigella pathogenesis. The analyses of the Shigella invasion proteins which have been long been targeted to be potential candidate vaccines remains an open ended problem and forms the core of this present computational study which identifies the fact that long regions in the structure of the proteins are disordered having no distinct structural conformation; multiple alignments however, did not show any conserved stretches in the disordered regions. The results probably explain the ability of these proteins to interact with multiple cellular proteins and perform a diverse array of functions leading to successful pathogenesis.

The structure modification of the main proteins from oilseeds and legumes by means of alkali- or acid-denaturation and succinylation, respectively, and its influence on the protein functionality is discussed. This kind of modification enables to improve the functional properties with minimal energy input.
Główne białka z nasion roślin oleistych i strączkowych reprezentowane są przez frakcje globulinowe 11S i 7S o bardzo podobnej strukturze oligomerycznej w każdej z tych frakcji. Przez zmianę struktury przestrzennej można osiągnąć poprawę właściwości funkcjonalnych tych białek. Przedyskutowane są podstawowe kierunki modyfikacji struktury: łagodna denaturacja w środowisku kwaśnym lub alkalicznym i sukcylynowanie. Ostatnia z wymienionych metod pozwala na stopniową zmianę struktury białka i jego właściwości funkcjonalnych. Obydwie metody umożliwiają poprawę właściwości funkcjonalnych bez wysokiego nakładu energii.

Opis:
Preeclampsia, hemorrhage, and infection are the leading causes of maternal death in underdeveloped countries. Since several proteins associated with preeclampsia are known, we conducted a computational study which evaluated the commonness and potential functionality of intrinsic disorder of these proteins and also made an attempt to characterize their origin. The origin of the preeclampsia-related proteins was assessed with a supervised technique, a Polarity Index Method (PIM), which evaluates the electronegativity of proteins based solely on their sequence. The commonness of intrinsic disorder was evaluated using several disorder predictors from the PONDR family, the charge-hydropathy plot (CH-plot) and cumulative distribution function (CDF) analyses, and using the MobiDB web-based tool, whereas potential functionality of intrinsic disorder was studied with the D2P2 resource and ANCHOR predictor of disorder-based binding sites, and the STRING tool was used to build the interactivity networks of the preeclampsia-related proteins. Peculiarities of the PIM-derived polar profile of the group of preeclampsia-related proteins were then compared with profiles of a group of lipoproteins, antimicrobial peptides, angiogenesis-related proteins, and the intrinsically disordered proteins. Our results showed a high graphical correlation between preeclampsia proteins, lipoproteins, and the angiogenesis proteins. We also showed that many preeclampsia-related proteins contain numerous functional disordered regions. Therefore, these bioinformatics results led us to assume that the preeclampsia proteins are highly associated with the lipoproteins group, and that some preeclampsia-related proteins contain significant amounts of functional disorders.

We present here a simple method for fast and accurate comparison of proteins using their structures. The algorithm is based on structural alignment of segments of Ca chains (with size of 99 or 199 residues). The method is optimized in terms of speed and accuracy. We test it on 97 representative proteins with the similarity measure based on the SCOP classification. We compare our algorithm with the LGscore2 automatic method. Our method has the same accuracy as the LGscore2 algorithm with much faster processing of the whole test set, which is promising. A second test is done using the ToolShop structure prediction evaluation program and shows that our tool is on average slightly less sensitive than the DALI server. Both algorithms give a similar number of correct models, however, the final alignment quality is better in the case of DALI. Our method was implemented under the name 3D-Hit as a web server at http://3dhit.bioinfo.pl/ free for academic use, with a weekly updated database containing a set of 5000 structures from the Protein Data Bank with non-homologous sequences.

Opis:
The role of knots in proteins is still unclear. In this short review, we summarize the current knowledge about structural and dynamical differences between knotted and unknotted proteins. We show how the topological difference helps to distinguish the physical properties, characterize the biological activity or identify the biological function of knotted proteins. This knowledge can be used to correctly annotate protein family members and to identify new members.
