Obowiązkiem każdego pracodawcy jest zapewnienie pracownikom bezpiecznych warunków w miejscu zatrudnienia. W tym celu niezbędna jest identyfikacja i eliminacja możliwych do usunięcia zagrożeń oraz zapewnienie odpowiednich środków ochrony zarówno zbiorowej, jak i indywidualnej. Wśród szkodliwych czynników środowiska pracy, jednymi z bardziej istotnych są czynniki biologiczne. Stanowią one częstą przyczynę chorób zawodowych w Polsce. Mogą oddziaływać na organizm człowieka, powodując dolegliwości o charakterze: alergicznym, drażniącym, zakaźnym, toksycznym oraz rakotwórczym. Do tych czynników biologicznych zaliczamy: mikroorganizmy (bakterie, grzyby), wirusy, pasożyty człowieka oraz aktywne biologicznie substancje chemiczne będące produktami metabolizmu drobnoustrojów (np. mykotoksyny).W laboratoryjnej identyfikacji zagrożeń biologicznych najczęściej są obecnie wykorzystywane metody: hodowlane, mikroskopowe i biochemiczne. Mimo niewątpliwych zalet i rozpowszechnienia, mają one jednak swoje ograniczenia. Większość z nich pozwala na identyfikację jedynie mikroorganizmów żywych, zdolnych do wzrostu w warunkach laboratoryjnych. Jak wskazują wyniki badań, takie drobnoustroje stanowią jedynie niewielki odsetek w ekstremalnych przypadkach zaledwie 1%) społeczności występującej w danym środowisku. W artykule zostały przedstawione metody biologii molekularnej (wykorzystujące analizę DNA) pozwalające na: identyfikację jakościową i ilościową drobnoustrojów, określenie ich cech biochemicznych oraz uzyskanie profilu gatunkowego mikroorganizmów występujących w danym środowisku, bez konieczności ich hodowli w warunkach laboratoryjnych. Zastosowanie tych metod pozwala na dokładniejszą identyfikację drobnoustrojów występujących w środowisku pracy, umożliwiając bardziej precyzyjną ocenę narażenia na szkodliwe czynniki biologiczne.
All employers are responsible for ensuring safe working conditions for employees in their workplace. It is necessary to accurately identify and eliminate all hazards that are possible to remove and to ensure proper collective and personal protective measures. Among occupational hazards, biological agents are one of the most important. They are considered as the most frequent cause of occupational diseases in Poland. They can affect human body and cause various adverse health outcomes such as allergies, irritations, infections, toxicoses or even a cancer. Among them we can distinguish harmful microorganisms (bacteria, viruses, fungi), human parasites and biologically active chemical compounds produced by microorganisms (e.g., fungal mycotoxins). Currently, the most frequent used laboratory procedures to identify biological hazards are culture-based, microscopic and biochemical methods. Despite their unquestionable advantages and widespread presence, these techniques have also important limitations. They only enable identification of microorganisms which are viable and capable to grow in laboratory conditions. As the studies have shown, such microorganisms constitute (in extreme cases) merely 1% of their population present in the environment. This paper presents an overview of molecular biology methods (based on DNA analysis) which allow the qualitative and quantitative identification of microorganisms, determining their biochemical features and enabling to obtain their environmental species profile without the need for their culturing in laboratory conditions. Application of these methods provides more accurate identification of microorganisms present in occupational environment, allowing more precise analysis of potential health risks derived from exposure to harmful biological agents.

Application of the correct methods of study is essential for a proper description and understanding of natural communities of microorganisms and their relationships. Classical methods used for detection and identification of soil microorganisms resulted in underestimation of the microbiota. It has been claimed that classical methods, based mainly on morphology, led to the identification of only 1% of the soil microbiota, usually species that predominate in culture because of their fast growth and abundant sporulation. Molecular methods allow rapid, accurate, sensitive and cost−effective identification and enumeration of microorganisms. They are designed to replace and/or support classical approaches. This review summarizes some of the current and emerging nucleic acid−based molecular approaches used for detection, discrimination and quantification of microbes in the environment, mostly in soil.

Molecular-dynamics (MD) simulations constitute an important tool in the study of nanoscale metallic systems, especially so in the face of the difficulties plaguing their experimental analysis. Main limitations of the MD method stem from the empirical nature of the potentials employed, their functional form which is postulated ad hoc, and its classical nature. The neglect of electronic effects and the unjustified utilization of the potential for system configurations significantly different from those, for which the potential was parametrized makes the results of strictly classical calculations dubious, at least for a certain class of systems. On the other hand, high computational complexity of quantum-based methods, where atomic interactions are described ab initio, prohibits their direct use in the study of systems larger than several tens of atoms. In the last decade, a growing popularity of so-called hybrid (or cross-scaling) methods can be observed, that is, methods which treat the most interesting part of the system with a quantum-based approach, while the remainder is treated classically. Physically sound handshaking between the two methodologies (quantum and classical) within a single simulation constitutes a serious challenge, the majority of difficulties concentrating around the interface between the fragments of the system treated with the two methods. The aforementioned interface is most easily constructed for covalently bonded systems, where the bonds cut by the isolation of the quantum-based region can be saturated by the introduction of specially crafted link-atoms. In metallic systems, however, due to electronic delocalization, this traditional approach cannot be employed. This paper describes a physically sound and adequately efficient computational technique, which allows for the inclusion of results of locally employed quantum-based computations within a molecular-dynamics simulation, for systems described by the many-body Sutton-Chen (SC) potential, used in the study of fcc metals. The proposed technique was developed taking as a point of departure the Learn-on-the-Fly (LOTF) formalism, a recent development itself. The original LOTF approach is only suitable for two- or three-body potentials and is serial in nature, whereas the proposed technique can be used with many-body potentials and is parallel-ready. An implementation of the proposed approach in the form of computer code, which allows for parallel hybrid computations for metallic systems is also described. Finally, results from a set of hybrid simulations of nanoindentation of a copper workmaterial with a hard indenter utilizing the aforementoned technique and computer code is presented, as evidence of its viability.

Molecular dynamic (MD) simulations have been used to investigate the response of semi-crystalline polymers in nanoindentation tests, using polyethylene (PE) as an example. To that purpose, semi-crystalline simulation boxes of linear PE with various chain lengths up to C2000 were created by homogeneous nucleation during the non-isothermal cooling of melts. The final crystallinity depended on the chain length and the cooling rate used and could be estimated using various parameters like density, fraction of bonds in trans conformation, and energy terms. The simulation boxes were transferred into surface models and subjected to nanoindentation tests using non equilibrium MD. This allowed the deformation behaviour of the material to be analysed directly. Strong dependencies on the crystallinity of the PE were found, which underlines the importance of considering crystallinity when investigating the mechanical properties of semi-crystalline polymers by means of simulations.

Opis:
A rapid and accurate identification of the Candida is crucial for clinical treatment of local and systemic candidiasis. Premature diagnosis of invasive fungal infections is problematic because most clinical signs are non-specific and cultures are often negative or become positive too late for the initiation of effective antifungal therapy. Therefore, studies have been performed to improve molecular techniques for the diagnosis of candidiasis. Today, molecular strategies, such as PCR and non-PCR based methods are used to complement conventional laboratory approach. They provide accurate results in much short time of 1.5–3 h. Given the high accuracy and time saving with molecular typing techniques it is likely that most of these methods could improve routine clinical laboratory identification of Candida yeast species. However, further studies are needed for standardization of such procedures. This article presents an overview and discussion on molecular identification methods in the context of their application for the diagnosis of Candida fungi. Particular attention has been focused on the advantages and limitations of the indicated methods and the possibilities of their implementation for routine use in clinical laboratories.

Opis:
Chemically modified nucleotides, which are not normally present in genetic material, are called DN A adducts. This type of DN A modifications (damage) is directly related to processes of mutagenesis and carcinogenesis. Elevated levels of DN A adducts present in genetic material reflect exposure of humans to carcinogenic factors and are markers of increased risk of cancer [1]. For this reason different methods useful for quantitative and qualitative analyses of DN A adducts are used in the field of cancer prevention and research (Tab. 1). Enzymatically-catalyzed methylation of cytosine, observed mostly in so called CpG islands, is a frequent endogenous modification of genetic material. Such a DN A methylation is a key factor involved in regulation of gene expression, and methylation status of oncogenes and tumor supressor genes is an important biomarker of carcinogenesis. As such, analytical methods for assessment of DN A methylation are of great importance for molecular diagnostics of cancer. During the last decade significant progress has been made in methods available for quantitative, qualitative and structural analyses of biological molecules. Among intensively developed tools for bioanalyses are methods of mass spectrometry. Spectrometers that are based on two methods of ionization, namely electrospray ionization (ESI ) [30] and matrix-assisted laser desorption-ionization (MALDI ) [48], are particularly suitable for analyses of biological macromolecules: proteins and nucleic acids. Currently available mass spectrometers, together with microscale methods for sample preparation and separation, significantly increased sensitivity and accessible mass range of analyses. New generation of “user-friendly” instruments is developed to bring the techniques directly into the workplaces of biological and clinical investigators. This review demonstrates representative examples of mass spectrometry techniques used for qualitative analyses of nucleotide modifications and adducts present in genetic material of humans. In this field several methods base on spectrometers with electrospray ionization. Generated ions are separated according to their mass-to-charge ratio in an analyzer by electric fields; among different ion analyzers frequently used in this methods are single or triple quadrupole and ion traps (Fig. 1). Among other methods available for assessment of DN A adducts is so called Accelerator Mass Spectrometry (Fig. 2) [41]. The most frequently applied method for the assessment of DN A methylation is based on methylation-specific PCR reaction. Products of such PCR reactions are analyzed using MALDI mass spectrometry [54] (Fig. 3). In summary, new powerful methods of mass spectrometry that made available qualitative analyses of damage and modifications of human genetic material found their important place in modern biological and medical laboratories.

W pracy przedstawiono aktualny stanu wiedzy na temat dyfraktometrii rentgenowskiej (XRD) w aspekcie wykorzystania tej techniki do badania korozji wzbudzonej przez mikroorganizmy. W podsumowaniu stwierdzono, że wskazanie – na podstawie badań XRD – grup mikroorganizmów uczestniczących w MIC nie dowodzi udziału określonych drobnoustrojów w korozji. Sugestie te powinny być potwierdzone za pomocą metod mikrobiologicznych i/lub metod biologii molekularnej.
The paper presents the current state of knowledge on X-ray diffraction (XRD) in terms of the use of this technique to study the corrosion induced by micro-organisms. It was concluded that the indication – on the basis of XRD – groups of micro-organisms involved in the MIC does not prove the participation of specific micro- organisms in corrosion. These suggestions should be confirmed by microbiological methods and/or methods of molecular biology.

Modern computational chemistry offers a wide variety of methods allowing us to investigate very complex systems. In the current study, we would like to focus on ab initio and classical molecular dynamics to show their applications in our research. Car-Parrinello molecular dynamics (CPMD) was carried out to study compounds possessing intra- and intermolecular hydrogen bonds. Our simulations were performed in vacuum, in solvent and in crystalline phase. It is well known that intramolecular hydrogen bonding stabilizes 3D structure of molecules. The strength of the bonding and its features are influenced by inductive and steric effects. Our short overview on CPMD application to systems with intramolecular HB we start from Schiff and Mannich bases -model compounds to investigate intramolecular hydrogen bonding. Other examples reported here derive from the class of N-oxide type compounds. Special attention was devoted to another representative structure in such investigations – picolinic acid N-oxide. In some examples listed above proton transfer phenomena occurred making these compounds interesting objects for future excited state studies. Aliphatic boronic acid was used as a model example to study intermolecular hydrogen bonds based on CPMD method. Further, classical molecular dynamics was applied to investigate proteins. Here, we would like to report our results for two biomolecules. The first one is proteinase K for which the impact of mercury(II) on its catalytic center was studied. The second one is streptavidin. For the latter one its complexes with biotinylated ligands were investigated. We close our review with a paragraph describing further development and perspectives related to CPMD method.

The structure of native α1-antitrypsin, the most abundant protease inhibitor in human plasma, is characterised primarily by a reactive loop containing the centre of proteinase inhibition, and a β-sheet composed of five strands. Mobility of the reactive loop is confined as a result of electrostatic interactions between side chains of Glu342 and Lys290, both located at the junction of the reactive loop and the β structure. The most common mutation in the protein, resulting in its inactivation, is Glu342→Lys, named the Z mutation. The main goal of this work was to investigate the influence of the Z mutation on the structure of α1-antitrypsin. Commonly used molecular modelling methods have been applied in a comparative study of two protein models: the wild type and the Z mutant. The results indicate that the Z mutation introduces local instabilities in the region of the reactive loop. Moreover, even parts of the protein located far apart from the mutation region are affected. The Z mutation causes a relative change in the total energy of about 3%. Relatively small root mean square differences between the optimised structures of the wild type and the Z mutant, together with detailed analysis of 'conformational searching' process, lead to the hypothesis that the Z mutation principally induces a change in the dynamics of α1-antitrypsin.

Fasciolosis, caused by the liver fluke (Fasciola hepatica) is an important issue for both human and animal health. The disease evokes economic losses which are a consequence of impaired animal productivity leading to higher costs of meat and milk production, as well as liver condemnation. The goals of this thesis were to: (1) elaborate a molecular method - PCR for the detection of F. hepatica DNA in intermediate and definite hosts; (2) estimate the usefulness of a recombinated cysteine proteinase produced in E. coli in the form of inclusive bodies in serological diagnosis of F. hepatica infection in definite hosts, using an enzyme-linked immunosorbent assay (ELISA); (3) conduct field research on the prevalence of infection among intermediate and definitive hosts (cattle) in chosen regions of Poland, utilizing the elaborated methods. Based on the results obtained in this study, it was established that it is possible to detect F. hepatica DNA in the feces of definite hosts with the elaborated PCR method. The amplification of a 124 base pair tandem repeat allows the detection of fluke larval stages in intermediate hosts within 12 hours of exposure and F. hepatica infection in definite hosts (by the 5th week in rats, 8th week in sheep and 10th week in cattle). Therefore, the PCR test is more sensitive than traditional microscopic methods. Furthermore, it was determined that, the recombinated cysteine proteinase in the form of inclusive bodies, after solubillization exhibits antigenic properties of the native protein and the ELISA method based on this antigen may be useful as a tool for diagnosing fasciolosis in sheep and cattle, in both serum and milk samples. The test achieves a greater sensitivity and specificity than an ELISA based on native excretory-secretory antigens. The results of field research indicate that Fasciola hepatica is a frequent parasite of cattle in central and eastern Poland. The mean prevalence was 34.86% (±16.95) in all studied areas. The prevalence among intermediate hosts varied greatly (0–100%). Fasciolosis, caused by the liver fluke (Fasciola hepatica) is an important issue for both human and animal health. The disease evokes economic losses which are a consequence of impaired animal productivity leading to higher costs of meat and milk production, as well as liver condemnation. The goals of this thesis were to: (1) elaborate a molecular method - PCR for the detection of F. hepatica DNA in intermediate and definite hosts; (2) estimate the usefulness of a recombinated cysteine proteinase produced in E. coli in the form of inclusive bodies in serological diagnosis of F. hepatica infection in definite hosts, using an enzyme-linked immunosorbent assay (ELISA); (3) conduct field research on the prevalence of infection among intermediate and definitive hosts (cattle) in chosen regions of Poland, utilizing the elaborated methods. Based on the results obtained in this study, it was established that it is possible to detect F. hepatica DNA in the feces of definite hosts with the elaborated PCR method. The amplification of a 124 base pair tandem repeat allows the detection of fluke larval stages in intermediate hosts within 12 hours of exposure and F. hepatica infection in definite hosts (by the 5th week in rats, 8th week in sheep and 10th week in cattle). Therefore, the PCR test is more sensitive than traditional microscopic methods. Furthermore, it was determined that, the recombinated cysteine proteinase in the form of inclusive bodies, after solubillization exhibits antigenic properties of the native protein and the ELISA method based on this antigen may be useful as a tool for diagnosing fasciolosis in sheep and cattle, in both serum and milk samples. The test achieves a greater sensitivity and specificity than an ELISA based on native excretory-secretory antigens. The results of field research indicate that Fasciola hepatica is a frequent parasite of cattle in central and eastern Poland. The mean prevalence was 34.86% (±16.95) in all studied areas. The prevalence among intermediate hosts varied greatly (0–100%). The elaborated tests were proved to be valuable, mutually complementing diagnostic tools, applicable to different epidemiological situations.

Modern molecular techniques have greatly increased our knowledge concerning phylogenetic and functional diversity of microorganisms inhabiting the soil environment. Soil ecosys-tem is relatively complex with a high level of microbiologically diversity. The application of traditional culture-based techniques dose not reflect the total diversity of microbial community in-habiting in soil environment. On the other hand commonly used molecular methods allow for quick and accurate identification and evaluation of the genetic diversity of microorganisms in-habiting this environment. Free-living bacteria belonging to the genus Azotobacter commonly occurring in soil. Azotobacter spp. are the subject of many studies conducted both in Poland and in the world. The interest in these bacteria is largely related to their properties very useful for agriculture. Owing to their capability of fixing atmospheric nitrogen and making it available to plants and production of plant growth promotion and fungicidal substances, they are used in the production of soil bacterial inoculants. In addition, these bacteria are an excellent indicator of soil fertil-ity, which is why they are often used as test microorganisms in many studies. The paper presents an overview of molecular mi-crobiological techniques used to identify and evaluate the genetic diversity of Azotobacter spp. in studies conducted both in Poland and across the world. The ITS PCR, PCR-RFLP methods and 16S rRNA gene amplification are used to identify bacteria of the ge-nus Azotobacter, and PCR MP, RAPD PCR and ARDRA are used to assess the genetic diversity of these microorganisms.

A significant number of DNA-based techniques has been introduced into the field of microorganisms' characterization and taxonomy. These genomic fingerprinting methods were developed to detect DNA sequence polymorphisms by using general principles, such as restriction endonuclease analysis, molecular hybridization, and PCR amplification. In recent years, some alternative techniques based on ligation of oligonucleotide adapters before DNA amplification by PCR, known as Ligation-Mediated PCR methods (LM PCR), have been successfully applied for the typing of microorganisms below the species level. These molecular methods include: Amplified Fragment Length Polymorphism (AFLP), Amplification of DNA fragments Surrounding Rare Restriction Sites (ADSRRS), PCR Melting Profiles (PCR MP), Ligation Mediated PCR/Shifter (LM PCR/Shifter), Infrequent-Restriction-Site Amplification (IRS PCR), double digestion Ligation Mediated Suppression PCR (ddLMS PCR). These techniques are now applied more and more often because they involve less time, are comparably inexpensive, and require only standard lab equipment. Here, we present a general review of this group of methods showing their possibilities and limitations. We also identify questions and propose solutions which may be helpful in choosing a particular LM PCR method for the achievement of the required goal.
