The aim of this paper is to examine the water exchange regime between the bays of northern Estonia (Pakri Bay, Ihasalu Bay and Muuga Bay) and the open part of the Gulf of Finland. To this end, the current measurements and CTD-castings performed at the border of the bays and the open part of the Gulf of Finland in summer 1994, 1995–96 and 1997 are analysed. All the current measurements displayed one feature in common: the existence of periodic variability with a current amplitude of between 5 and 25 cm s−1 and a variability period of 3–4 days (68 hours in Pakri Bay, 72 hours in Muuga Bay and 78 hours in Ihasalu Bay). The amplitudes of this variability differed during different time periods of the experiment and in different parts of the southern Gulf of Finland. The hypothesis was propounded that this variability is the result of bottom-trapped waves, as had been found in many other regions of the Baltic Sea (Aitsam & Talpsepp 1982, Talpsepp 1983). To interpret the results of the measurements, a model of bottom-trapped waves for this region was used. This was the short-wave version of Huthnance’s (1978) numerical model of coastal-trapped waves, according to which the wave parameters for the experimental regions were calculated. Comparison of the model and the measurements implies that coastal-trapped waves do exist off the southern coast of the Gulf of Finland.

The aim of the study was to analyse the balance of mercury (Hg), i.e. the content of this metal, its inflow and outflow, in the ecosystem of the Bay of Puck. Based on literature data and the results of the author’s own study, this analysis has shown that the main source of Hg pollution is the atmosphere. An estimated 1.1–3.8 kg of Hg enters annually from the atmosphere, whereas the mass of Hg carried there by river waters per annum is about 7 times lower (0.13–0.44 kg year−1). The 0.9 –2.7 kg year−1 of Hg released from Bay of Puck waters to the atmosphere is of the same order as the quantity deposited from the atmosphere. The total amount of Hg deposited in the upper (0–5 cm deep) layer of the sediments has been estimated at 240–320 kg, its rate of entry being c. 2.25–2.81 kg year−1. 0.25–1.25 kg year−1 of Hg are released from the bottom sediments to bulk water, while 0.61–0.97 kg remains confined in aquatic organisms, including 133 g in the phytobenthos, 2.6 g in the zooplankton, 420–781 g in the macrozoobenthos and 34 g in fish.

The water exchange processes through the Irbe and Virtsu (Suur) Straits were investigated in 1993–1997 within the framework of a five-year study programme – the Gulf of Riga Project. Simultaneous current measurement data from autonomous mooring stations in both straits were available for the analysis in two periods. In addition to the dominant signals – inertial oscillations in the Virtsu Strait and diurnal oscillations in the Irbe Strait – low-frequency oscillations were found in both straits. During the experiment in July–August 1994, 12–14-day oscillations were observed in both straits: the maximum phase lag in the Virtsu Strait was 1 day. The other important low-frequency periodic component in both straits was 88 hours. In this case, the phase lag in the Virtsu Strait was about 20 hours. In the 1995 experiment in the Irbe Strait, 42-hour oscillations were observed with a phase lag of 10–12 hours. The amplitude was about 30 cm s−1 in both straits. As in Lilover et al. (1998), where the flow regime in the Irbe Strait was observed, we can interpret these oscillations as being wind-generated. The present work shows the existence of these disturbances also in the Virtsu Strait. The 88-hour oscillations observed in July–August 1994 can be interpreted as the first mode of the basin’s eigenoscillations according to the concept of Otsmann et al. (1997) of a basin with two separate outlets. The lowest frequency oscillation with the period of 12–14 days seemed to propagate to the Gulf of Riga from the Baltic Proper, but the generating force could not be established because there was no noticeable variability between depressions and anticyclones during that period. Based on the current measurements, two types of water exchange through the Irbe strait were established: the outflow over the whole cross-section of the strait, and a bidirectional flow with an inflow near the southern shore and increasing inflow in the near-bottom layers and an outflow in the northern part of the strait.

Short-term measurements of nutrient and DOC concentrations and suspended matter (particles, chlorophyll a, phaeophytin, algae and ATP concentrations) carried out in seawater layers of varying thickness (10, 90, 250 μm and the underwater layer – 15 cm depth) in spring form the basis for a discussion of the diurnal fluctuations of nutrient and suspended organic matter concentrations. Quantitative and qualitative differences in the composition of neuston species were recorded in selected sub-layers of the chemically stratified sea surface microlayer. The non-linear regression equation was applied in a mathematical model of the diurnal fluctuations of nutrients and organic matter. Two maxima and two minima were found in the diurnal cycle of nutrient concentrations and organic suspensions in sub-layers of different thickness selected from the sea surface. The first maximum, expressed by the proliferation of phytoneuston, lasted from the very early morning till mid-morning. The second maximum occurred in the afternoon. The chlorophyll a concentration, and ATP and neuston abundance declined markedly around noon, when the biologically-damaging radiation dose increased, compelling the downward migration of organisms. At the same time, the photo-oxidation of dissolved organic matter intensified and the concentrations of inorganic forms of nitrogen and phosphorus rose. A shift (up to 2 h) between the maximum and minimum neuston concentration in these sea surface layers was indicative of phototaxis occurring within the entire surface microlayer and in the underwater layer. After sunset the decline in phytoneuston abundance could be related to zooplankton grazing as well as to respiratory breakdown.

The Ponto-Caspian cladocera Cercopagis pengoi invaded the Baltic Sea in 1992. For the first time it was recorded in the Gulf of Riga and three years later it appeared in the Gulf of Finland. In the summer of 1999 it had been also found in huge numbers in shallow areas (0.5 - 10 m) of the Gulf of Gdańsk.

Environmental pollution is a worldwide problem, with toxic metals being among the most noxious pollutants. Aquatic organisms can accumulate toxic elements from their environment through different pathways, including water, diet and sediments. The aim of the study was to determine the distribution of toxic metals (Cd and Pb) in tissues of three species of flatfish (Platichthys flesus, Pleuronectes platessa, Scophthalmus maximus), and in their environment (water, sediment and their prey mollusc Macoma balthica) in four regions of the southern Baltic Sea, in order to identify the most important pathways of metal uptake in these fish. The concentrations of toxic metal were measured in a graphite furnace by atomic absorption spectrometry. Toxic metal concentrations in flatfish liver were significantly higher than in the muscle tissue. The liver was the target organ for Cd and Pb accumulation. The flatfish liver, M. balthica, sediment, and water from the Gulf of Gdansk contained higher level of Pb than did the samples from the central Baltic Sea coast. The Pb concentrations in the liver of P. flesus and P. platessa showed positive correlations with Pb in the soft tissue of M. balthica, sediment and sea water. The high correlation coefficient values for Pb suggest that flatfish took up this metal through the food chain from molluscs. In turn, M. balthica took up Pb and Cd from sediment and water, which was confirmed by the high correlation coefficients for these metals between this mollusc and sediment and water. The positive correlations for concentrations Pb and Cd in sediment and in water indicate the next stage of the pathway along which the metals travel in the Baltic Sea environment.

The paper presents a one-dimensional Coupled Ecosystem Model (1DCEM) consisting of three submodels: a meteorological submodel for the physics of the upper layer and a biological submodel, which is also driven by output from the physical submodel. The biological submodel with a high-resolution zooplankton module and a simple prey-predator module consists of seven mass conservation equations. There are six partial second-order differential equations of the diffusion type for phytoplankton, microzooplankton, mesozooplankton, fish, and two nutrient components (total inorganic nitrogen and phosphate). The seventh equation, an ordinary differential equation, describes the development of detritus at the bottom. In this model the mesozooplankton (herbivorous copepods) is represented by only one species – Pseudocalanus elongatus – and is composed of 6 cohorts. The fish predator is represented by 3 cohorts of early juvenile herring Clupea harengus. Hence, the biological submodel consists of an additional twelve equations, six for weights and six for the numbers in 6 cohorts of P. elongatus, and three equations for the biomasses of 3 predator cohorts. This model is an effective tool for solving the problem of ecosystem bioproductivity and was tested in Part 2 for one partcular year.

This work presents numerical simulations of the time-dependent vertical distributions of phytoplankton, microzooplankton, Pseudocalanus elongatus, early juvenile herring (Clupea harengus) and two nutrient components (total inorganic nitrogen and phosphate) using the 1D-Coupled EcosystemMo del with a highresolution mesozooplankton (herbivorous copepods) module for P.elongatus and a simple prey-predator model for early juvenile herring C. harengus. This m odel was discussed in detail in Part 1. The calculations were done for one year (1999) for a station in the Gdańsk Deep (southern Baltic Sea). The results of the simulations were compared with the mean concentrations of nutrients, phytoplankton and zooplankton recorded in situ. The differences between the calculated and mean recorded values of nutrients and phytoplankton are c. 5–30% and depend on the month and depth for which the calculations were done. However, the calculated depth-integrated biomass of P. elongatus differs fromthe mean recorded value. This difference ranges from30 to 50% at the end of May. The 1DCEM model can be used to forecast ecological changes in the southern Baltic Sea.

Space-time variations in chlorophyll a (Chl a) concentrations in the surface water of upwelling regions along the Polish coast of the Baltic Sea were analysed. Carried out between 1998 and 2002 in the warmer season (from April till October), the measurements were targeted mainly at the Hel upwelling. Satellite-derived sea surface temperature (AVHRR) and Chl a data (SeaWiFS) were used. Generally speaking, the Chl a concentration increased in the upwelling plume, except along the Hel Peninsula, where two scenarios took place: a reduction in Chl a concentration in spring and an increase in autumn.

The round goby (Neogobius melanostomus) is a non-indigenous species in the Baltic Sea, introduced to its waters (the Gulf of Gdańsk) from the Black, Azov, and Caspian Seas. For this reason, an attempt was made to determine the species' parasitic fauna in its new environment. Within 1994-2000, a total of 201 round goby specimens caught in the Gulf of Gdańsk were examined. The parasites found represented protozoans (Trichodina domerguei domerguei), digencans (Diplostomum spp. metacercariae), cestodes (Bothriocephalus scorpii, plerocercoids), nematodes (Hysterothylacium aduncum L₃, L₄, and adults), and canthocephalans (Echinorhynchus gadi and Pomphorhynchus laevis). The parasitic species found are common in the Gulf of Gdańsk. It should be emphasized that, since the round goby has only recently appeared in the Gulf, the parasitic fauna of this fish is not yet complete.

Dzięki korzystnemu położeniu geograficznemu port morski w Kłajpedzie i jego falochrony mogą w przyszłości okazać się odpowiednim miejscem na litewski konwerter energii fal. Po pierwsze jest to najdalej wysunięty na północ, niezamarzający port wschodniego Bałtyku. Po drugie zachodnie wiatry i ich długie rozbiegi wzbudzają tutaj jedne z najwyższych fal na Morzu Bałtyckim. Dostępne wieloletnie (1970–2010) obserwacje wysokości fali, prowadzone w przybrzeżnej stacji hydrometeorologicznej w Kłajpedzie, wykorzystano jako wstępne dane, które pozwoliły na określenie wieloletnich średnich miesięcznych wysokości fal i średnich sezonowych wysokości fal w latach projektowania. Wykorzystanie tych wysokości fal jako warunków przybrzeżnych w modelu numerycznym fal morskich MIKE 21 NSW umożliwiło ocenę czasowego rozkładu teoretycznego energetycznego potencjału fal wzdłuż falochronów w porcie morskim w Kłajpedzie, z uwzględnieniem różnych kierunków propagacji fal. Stwierdzono, że w okresie jesienno-zimowym teoretyczny potencjał energetyczny fal może być kilkakrotnie wyższy niż w okresie wiosenno- -letnim, a strata energii strumienia fali jest najmniejsza, gdy fale zdążają z kierunku południowo-zachodniego wzdłuż falochronu południowego portu morskiego w Kłajpedzie.
Favourable geographical position of the Klaipėda Seaport and its breakwaters can draw attention in the future as a suitable site for a wave energy converter in Lithuania. Firstly, it is the most northern ice-free port in the eastern Baltic Sea. And, secondly, prevailing western winds and long fetches are yielding here one of the highest waves in the Baltic Sea. Available multi-year (1970–2010) visual wave height observations at Klaipėda coastal hydrometeorological station were used as an initial data which allowed determining multi-year monthly average wave heights and average seasonal wave heights of the design years. Using these wave heights as offshore conditions in the numerical wind-wave model MIKE 21 NSW enabled to assess temporal distribution of the theoretical wave power potential alongside the Klaipėda Seaport breakwaters, taking into consideration different wave propagation directions. It was found that during the autumnwinter season the theoretical wave power potential can be several times higher than in the spring-summer season and that the loss of wave power flux is the least when waves are propagating from the southwest direction alongside the southern breakwater of the Klaipėda Seaport.

Concentrations of sulphate ions and particle size distributions were measured in the marine boundary layer using a ten-cascade Berner impactor at Hel between December 1997 and March 1998, and with a filter packin Gdynia from February to May 2001. In the marine boundary layer over the Hel Peninsula the presence of natural sea-salt and non-sea-salt sulphate ions (nssSO4 2−) was confirmed in the aerosols. The nssSO4 were present in all size ranges only in December 1997 and in the first half of January 1998, making up an average of 83.7±2.4% of the total sulphate content. In the other winter months, nssSO4 2− were recorded only in aerosols of diameters from 0.4 to 1.5 μm, and their average contribution dropped by over 20%. The extended growing season in the Southern Baltic resulted in the formation of fine particles that appeared in the marine boundary layer in early winter. At that time the proportion of nssSO4 2− in ultra-fine particles ranged from 75.7% to 100%. The concentration of nssSO4 2−, which varied from 0.8 to 2.3 nmol m−3 in particles < 0.4 μm in size probably constituted the natural background aerosol population in the relatively clean coastal environment of the Southern Baltic Sea. In the coastal urbanised area of Gdynia, the sulphate concentration in aerosols was higher than at Hel (av. 75.3 nmol m−3) but the proportion of nssSO4 was low, of the order of 24%. Sea salt was then the dominant source of sulphate.

The study was based on CTD-casts performed on 5 consecutive days at 7 positions along a shallow- to deep-water transect during the spring bloom in the southwest Kattegat. The development, dynamics and fate of the sub-surface chlorophyll maximum (SCM) are described. The SCM developed at a constant rate of 1.4 mg chl a m−3 d−1, which is equal to a carbon fixation rate of 49.0 mgC m−3 d−1. The SCM developed at 6 m depth at low irradiance levels (10–43.0 μE m−2 s−1). Chl a concentrations reached up to 23 mg chl a m−3 in the centre of the SCM. Growth rates in the SCM were estimated at 0.82 d−1. The water column was only weakly stratified, with nutrients in excess in the whole of the water column. The SCM was relocated vertically to depths below the photic zone by wind-induced advection between the bay and the outer Kattegat. There were indications of a horizontal relocation of the SCM by an internal standing wave. Application of high spatial and temporal resolution made it possible to estimate key SCM parameters, such as growth rates [mg chl a m−3 d−1] and carbon fixation rate [mgC m−3 d−1], on the basis of chl a variations in time and space.
