BAliBASE is one of the most widely used benchmarks for multiple sequence alignment programs. The accuracy of alignment methods is measured by bali score-an application provided together with the database. The standard accuracy measures are the Sum of Pairs (SP) and the Total Column (TC). We have found that, for non-core block columns, results calculated by bali score are different from those obtained on the basis of the formal definitions of the measures. We do not claim that one of these measures is better than the other, but they are definitely different. Such a situation can be the source of confusion when alignments obtained using various methods are compared. Therefore, we propose a new nomenclature for the measures of the quality of multiple sequence alignments to distinguish which one was actually calculated. Moreover, we have found that the occurrence of a gap in some column in the first sequence of the reference alignment causes column discarding.

Multiple models are recognised by their abilities to accurately describe nonlinear dynamic behaviours of a wide variety of nonlinear systems with a tractable model in control engineering problems. Multiple models are built by the interpolation of a set of submodels according to a particular aggregation mechanism, with the heterogeneous multiple model being of particular interest. This multiple model is characterized by the use of heterogeneous submodels in the sense that their state spaces are not the same and consequently they can be of various dimensions. Thanks to this feature, the complexity of the submodels can be well adapted to that of the nonlinear system introducing flexibility and generality in the modelling stage. This paper deals with off-line identification of nonlinear systems based on heterogeneous multiple models. Three optimisation criteria (global, local and combined) are investigated to obtain the submodel parameters according to the expected modelling performances. Particular attention is paid to the potential problems encountered in the identification procedure with a special focus on an undesirable phenomenon called the no output tracking effect. The origin of this difficulty is explained and an effective solution is suggested to overcome this problem in the identification task. The abilities of the model are finally illustrated via relevant identification examples showing the effectiveness of the proposed methods.

Recently, data on multiple gene expression at sequential time points were analyzed using the Singular Value Decomposition (SVD) as a means to capture dominant trends, called characteristic modes, followed by the fitting of a linear discrete-time dynamical system in which the expression values at a given time point are linear combinations of the values at a previous time point. We attempt to address several aspects of the method. To obtain the model, we formulate a nonlinear optimization problem and present how to solve it numerically using the standard MATLAB procedures. We use freely available data to test the approach. We discuss the possible consequences of data regularization, called sometimes "polishing", on the outcome of the analysis, especially when the model is to be used for prediction purposes. Then, we investigate the sensitivity of the method to missing measurements and its abilities to reconstruct the missing data. Summarizing, we point out that approximation of multiple gene expression data preceded by SVD provides some insight into the dynamics, but may also lead to unexpected difficulties, like overfitting problems.

The paper focuses on active fault diagnosis (AFD) of large scale systems. The multiple model framework is considered and two architectures are treated: the decentralized and the distributed one. An essential part of the AFD algorithm is state estimation, which must be supplemented with a mechanism to achieve feasible implementation in the multiple model framework. In the paper, the generalized pseudo Bayes and interacting multiple model estimation algorithms are considered. They are reformulated for a given model of a large scale system. Performance of both AFD architectures is analyzed for different combinations of multiple model estimation algorithms using a numerical example.

Opis:
Real-world tracking applications are related to a number of difficulties caused by the presence of different kinds of uncertainty, e.g. unknown or incompletely known system models and statistics of random processes or abrupt changes in the system modes of functioning. These problems are especially complicated in the marine navigation practice, where the commonly-used simple models of rectilinear or curvilinear target motions are not adequate for highly non-linear dynamics of the manoeuvring ship motion. A solution to these problems is to derive more suitable descriptions of real ship dynamics and to design adaptive estimation algorithms. After an analysis of basic hydrodynamic models, new ship models are derived in the paper. They are implemented in two versions of the Interacting Multiple Model (IMM) algorithm which has become very popular recently. The first one is a standard IMM version based on fixed model structures (FS's). They represent various modes of ship motion, distinguished by their rates of turns. The same rate of turn is additionally adjusted in the proposed new augmented versions of the IMM (AIMM) algorithm by using FS's and variable structures (VS's) of adaptive models estimating the current change in the system control parameters. Monte Carlo simulation experiments indicate that the VS AIMM algorithm outperforms the FS AIMM and FS IMM ones with respect to both accuracy and adaptability.

Multiple-Instance Learning (MIL) has attracted much attention of the machine learning community in recent years and many real-world applications have been successfully formulated as MIL problems. Over the past few years, several Instance Selection-based MIL (ISMIL) algorithms have been presented by using the concept of the embedding space. Although they delivered very promising performance, they often require long computation times for instance selection, leading to a low efficiency of the whole learning process. In this paper, we propose a simple and efficient ISMIL algorithm based on the similarity of pairwise instances within a bag. The basic idea is selecting from every training bag a pair of the most similar instances as instance prototypes and then mapping training bags into the embedding space that is constructed from all the instance prototypes. Thus, the MIL problem can be solved with the standard supervised learning techniques, such as support vector machines. Experiments show that the proposed algorithm is more efficient than its competitors and highly comparable with them in terms of classification accuracy. Moreover, the testing of noise sensitivity demonstrates that our MIL algorithm is very robust to labeling noise.

The focus of this research is to combine statistical and machine learning tools in application to a high-throughput biological data set on ionizing radiation response. The analyzed data consist of two gene expression sets obtained in studies of radiosensitive and radioresistant breast cancer patients undergoing radiotherapy. The data sets were similar in principle; however, the treatment dose differed. It is shown that introducing mathematical adjustments in data preprocessing, differentiation and trend testing, and classification, coupled with current biological knowledge, allows efficient data analysis and obtaining accurate results. The tools used to customize the analysis workflow were batch effect filtration with empirical Bayes models, identifying gene trends through the Jonckheere–Terpstra test and linear interpolation adjustment according to specific gene profiles for multiple random validation. The application of non-standard techniques enabled successful sample classification at the rate of 93.5% and the identification of potential biomarkers of radiation response in breast cancer, which were confirmed with an independent Monte Carlo feature selection approach and by literature references. This study shows that using customized analysis workflows is a necessary step towards novel discoveries in complex fields such as personalized individual therapy.

This paper develops a new actuator failure compensation scheme for two linked two-wheel drive (2WD) mobile robots based on multiple-model control. First, a configuration of two linked 2WD robots is described, and their kinematics and dynamics are modeled. Then, a multiple-model based failure compensation scheme is developed to compensate for actuator failures, consisting of a kinematic controller, multiple dynamic controllers and a control switching mechanism, which ensures system stability and asymptotic tracking properties. Finally, simulation results verify the effectiveness of the proposed failure compensation control system.

A new method to construct a discrete-time variable-structure repetitive controller for a class of linear systems perturbed by multiple-period exogenous signals is presented. The proposed control scheme combines the features of the discrete-time multiple-period repetitive control (MP-RC) and variable-structure control (VSC) techniques. The MP-RC part is assigned to simultaneously track and reject periodic signals consisting of multiple uncorrelated fundamental frequencies. The VSC part is then integrated to provide a fast transient response and robustness against plant parameter variations. Stability and robustness analyses are also elaborated to ensure that the resulting closed-loop system satisfies the desired control objectives. Moreover, it is shown through an example that the repetitive control system constructed using the proposed control method can effectively track a sinusoidal reference signal despite the presence of a multiple-period disturbance.

Finite-dimensional stationary dynamic control systems described by linear stochastic ordinary differential state equations with multiple point delays in control are considered. Using the notation, theorems and methods used for deterministic controllability problems for linear dynamic systems with delays in control as well as necessary and sufficient conditions for various kinds of stochastic relative controllability in a given time interval are formulated and proved. It will be proved that, under suitable assumptions, relative controllability of an associated deterministic linear dynamic system is equivalent to stochastic relative exact controllability and stochastic relative approximate controllability of the original linear stochastic dynamic system. As a special case, relative stochastic controllability of dynamic systems with a single point delay is also considered. Some remarks and comments on the existing results for stochastic controllability of linear dynamic systems are also presented.

This paper is concerned with the problem of controllability of semi-linear stochastic systems with time varying multiple delays in control in finite dimensional spaces. Sufficient conditions are established for the relative controllability of semilinear stochastic systems by using the Banach fixed point theorem. A numerical example is given to illustrate the application of the theoretical results. Some important comments are also presented on existing results for the stochastic controllability of fractional dynamical systems.

Opis:
Reliability and safety of an electro-hydraulic position servo system (EHPSS) can be greatly reduced for potential sensor and actuator faults. This paper proposes a novel reconfiguration control (RC) scheme that combines multi-model and adaptive control to compensate for the adverse effects. Such a design includes several fixed models, one adaptive model, and one reinitialized adaptive model. Each of the models has its own independent controller that is based on a complete parametrization of the corresponding fault. A proper switching mechanism is set up to select the most appropriate controller to control the current plant. The system output can track the reference model asymptotically using the proposed method. Simulation results validate robustness and effectiveness of the proposed scheme. The main contribution is a reconfiguration control method that can handle component faults and maintain the acceptable performance of the EHPSS.

Multiple criteria decision making (MCDM) problems in practice may simultaneously contain both redundant and incomplete information and are difficult to solve. This paper proposes a new decision-making approach based on soft set theory to solve MCDM problems with redundant and incomplete information. Firstly, we give an incomplete soft set a precise definition. After that, the binary relationships of objects in an incomplete soft set are analyzed and some operations on it are provided. Next, some definitions regarding the incomplete soft decision system are also given. Based on that, an algorithm to solve MCDM problems with redundant and incomplete information based on an incomplete soft set is presented and illustrated with a numerical example. The results show that our newly developed method can be directly used on the original redundant and incomplete data set. There is no need to transform an incomplete information system into a complete one, which may lead to bad decision-making due to information loss or some unreliable assumptions about the data generating mechanism. To demonstrate its practical applications, the proposed method is applied to a problem of regional food safety evaluation in Chongqing, China.

In this paper we propose and evaluate a combined SVC-MDC (Scalable Video Coding & Multiple Description Video Coding) video coding scheme for Peer-to-Peer (P2P) video multicast. The proposed scheme is based on a full cooperation established between the peer sites, which contribute their upload capacity during video distribution. The source site splits the video content into many small blocks and assigns each block to a single peer for redistribution. Our solution is implemented in a fully meshed P2P network in which peers are connected to each other via UDP (User Datagram Protocol) links. The video content is encoded by using the Scalable Video Coding (SVC) method. We present a flow control mechanism that allows us to optimize dynamically the overall throughput and to automatically adjust video quality for each peer. Thus, peers with different upload capacity receive different video quality. We also combine the SVC method with Multiple Description Coding (MDC) to alleviate the packet loss problem. We implemented and tested this approach in the PlanetLab infrastructure. The obtained results show that our solution achieves good performance and remarkable video quality in the presence of packet loss.
